db2204f2f3 ompi: add support for new communicator info assertions
This commit adds code to allow support for the info assertions added
by mpi-forum/mpi-issues#11. The assertions added are:
mpi_assert_no_any_tag, mpi_assert_no_any_source,
mpi_assert_exact_length, and mpi_assert_allow_overtaking.

This commit also adds support for the mpi_assert_no_any_source and
mpi_assert_allow_overtaking info keys to the ob1 pml.

0cbdbe32f7 ompi/request: Support non-PML persistent requests
This commit adds the `req_start` member to the `ompi_request_t` struct.
The `MPI_START` and `MPI_STARTALL` routines call this callback function
instead of `MCA_PML_CALL(start(...))`. So components that return
persistent request must set this member to their request objects.

`mca_pml_base_module_t::pml_start` is not deleted because
`MCA_PML_CALL(start(...))` is still used elsewhere across OMPI.

63f0945dcc java: Detect the path of javadoc in configure
Without this change, the directory of `javadoc` command must be
included in the `PATH` environment variable at `make`-time.
Paths of `javac`, `javah`, and `jar` commands are detected in
`configure`. So the path of `javadoc` also should be detected.

482d84b6e5 fixes for Dave's get/set info code
The expected sequence of events for processing info during object creation
is that if there's an incoming info arg, it is opal_info_dup()ed into the obj
at obj->s_info first. Then interested components register callbacks for
keys they want to know about using opal_infosubscribe_infosubscribe().

Inside info_subscribe_subscribe() the specified callback() is called with
whatever matching k/v is in the object's info, or with the default. The
return string from the callback goes into the new k/v stored in info, and
the input k/v is saved as __IN_<key>/<val>. It's saved the same way
whether the input came from info or whether it was a default. A null return
from the callback indicates an ignored key/val, and no k/v is stored for
it, but an __IN_<key>/<val> is still kept so we still have access to the
original.

At MPI_*_set_info() time, opal_infosubscribe_change_info() is used. That
function calls the registered callbacks for each item in the provided info.
If the callback returns non-null, the info is updated with that k/v, or if
the callback returns null, that key is deleted from info. An __IN_<key>/<val>
is saved either way, and overwrites any previously saved value.

When MPI_*_get_info() is called, opal_info_dup_mpistandard() is used, which
allows relatively easy changes in interpretation of the standard, by looking
at both the <key>/<val> and __IN_<key>/<val> in info. Right now it does
  1. includes system extras, eg k/v defaults not expliclty set by the user
  2. omits ignored keys
  3. shows input values, not callback modifications, eg not the internal values

Currently the callbacks are doing things like
    return some_condition ? "true" : "false"
that is, returning static strings that are not to be freed. If the return
strings start becoming more dynamic in the future I don't see how unallocated
strings could support that, so I'd propose a change for the future that
the callback()s registered with info_subscribe_subscribe() do a strdup on
their return, and we change the callers of callback() to free the strings
it returns (there are only two callers).

Rough outline of the smaller changes spread over the less central files:
  comm.c
    initialize comm->super.s_info to NULL
    copy into comm->super.s_info in comm creation calls that provide info
    OBJ_RELEASE comm->super.s_info at free time
  comm_init.c
    initialize comm->super.s_info to NULL
  file.c
    copy into file->super.s_info if file creation provides info
    OBJ_RELEASE file->super.s_info at free time
  win.c
    copy into win->super.s_info if win creation provides info
    OBJ_RELEASE win->super.s_info at free time

  comm_get_info.c
  file_get_info.c
  win_get_info.c
    change_info() if there's no info attached (shouldn't happen if callbacks
      are registered)
    copy the info for the user

The other category of change is generally addressing compiler warnings where
ompi_info_t and opal_info_t were being used a little too interchangably. An
ompi_info_t* contains an opal_info_t*, at &(ompi_info->super)

Also this commit updates the copyrights.

50aa143ab6 Major structural changes to data types: .super infosubscriber
ompi_communicator_t, ompi_win_t, ompi_file_t all have a super class of type opal_infosubscriber_t instead of a base/super type of opal_object_t (in previous code comm used c_base, but file used super).  It may be a bit bold to say that being a subscriber of MPI_Info is the foundational piece that ties these three things together, but if you object, then I would prefer to turn infosubscriber into a more general name that encompasses other common features rather than create a different super class.  The key here is that we want to be able to pass comm, win and file objects as if they were opal_infosubscriber_t, so that one routine can heandle all 3 types of objects being passed to it.

MPI_INFO_NULL is still an ompi_predefined_info_t type since an MPI_Info is part of ompi but the internal details of the underlying information concept is part of opal.

An ompi_info_t type still exists for exposure to the user, but it is simply a wrapper for the opal object.

Routines such as ompi_info_dup, etc have all been moved to opal_info_dup and related to the opal directory.

Fortran to C translation tables are only used for MPI_Info that is exposed to the application and are therefore part of the ompi_info_t and not the opal_info_t

The data structure changes are primarily in the following files:

    communicator/communicator.h
    ompi/info/info.h
    ompi/win/win.h
    ompi/file/file.h

The following new files were created:

    opal/util/info.h
    opal/util/info.c
    opal/util/info_subscriber.h
    opal/util/info_subscriber.c

This infosubscriber concept is that communicators, files and windows can have subscribers that subscribe to any changes in the info associated with the comm/file/window.  When xxx_set_info is called, the new info is presented to each subscriber who can modify the info in any way they want.  The new value is presented to the next subscriber and so on until all subscribers have had a chance to modify the value.  Therefore, the order of subscribers can make a difference but we hope that there is generally only one subscriber that cares or modifies any given key/value pair.  The final info is then stored and returned by a call to xxx_get_info.

The new model can be seen in the following files:

    mca/osc/sm/osc_sm_component.c (This one actually subscribes to "blocking_fence" and "alloc_shared_contig")

Fortran constants `MPI_ARGV_NULL` and `MPI_ARGVS_NULL` are defined
in MPI-3.1 p.680 as below.

> `MPI_ARGVS_NULL`
>   2-dim. array of `CHARACTER*(*)`
> `MPI_ARGV_NULL`
>   array of `CHARACTER*(*)`

`MPI_ARGV_NULL` and `MPI_ARGVS_NULL` are used as an argument of
`MPI_COMM_SPAWN` and `MPI_COMM_SPAWN_MULTIPLE` respectively and
their argument `argv` and `array_of_argv` are defined as below
for `USE mpi_f08` binding in MPI-3.1.

```
CHARACTER(LEN=*), INTENT(IN) :: argv(*)
CHARACTER(LEN=*), INTENT(IN) :: array_of_argv(count, *)
```

Defining them as `INTEGER` in `mpi_f08` module will cause
a compilation error of user programs like
"There is no specific subroutine for the generic 'mpi_comm_spawn'".

872cf44c28 Improve the opal_pointer_array & more (#3369)
* Complete rewrite of opal_pointer_array
Instead of a cache oblivious linear search use a bits array
to speed up the management of the free space. As a result we
slightly increase the memory used by the structure, but we get a
significant boost in performance.

366d64b7e5 Move the collective structure outside the communicator.
As we changed the ABI (forcing a major release), we can limit
the size of the predefined communicators by moving the collective
structure outside the communicator. This might have a minimal,
but unnoticeable, impact on performance. This approach has been
discussed during the January 2017 devel meeting.

c10bbfded6 ompi/hook: Add the hook/license framework
* Include a 'demo' component that shows some of the features.
 * Currently has hooks for:
   - MPI_Initialized
     - top, bottom
   - MPI_Init_thread
     - top, bottom
   - MPI_Finalized
     - top, bottom
   - MPI_Init
     - top (pre-opal_init), top (post-opal_init), error, bottom
   - MPI_Finalize
     - top, bottom
 * Other places in ompi can 'register' to hook into any one of these places
   by passing back a component structure filled with function pointers.
 * Add a `MCA_BASE_COMPONENT_FLAG_REQUIRED` flag to the MCA structure that
   is checked by the `hook` framework. If a required, static component has
   been excluded then the `hook` framework will fail to initialize.
   - See note in `opal/mca/mca.h` as to why this is checked in the `hook`
     framework and not in `opal/mca/base/mca_base_component_find.c`

25ba507ada mpit: Fix MPI_T_pvar_get_index
MPI_T_pvar_get_index was returning an incorrect index. The index
was never set correctly while registering the performance variables.
Additionally fix a missing case in the mca_base_var_type_t to MPI
datatype conversion. This type is currently used for control variables
registered by mxm, fca and hcoll components.

c6464cae37 mpi/cxx: isolate internal headers from C++ bindings
This commit adds some glue code to support the C++ bindings and
updates the bindings to use the new glue code. This protects our
internal headers (which are C99) from C++. This is done as a quick
workaround to compilation errors when the legacy C++ bindings are
requested.

Fixes open-mpi/ompi#2055

 * This commit only impacts the installed libraries.
   Internal, temporary libraries have not been renamed to limit the

5380427050 Error handling improvements
This commit improves and corrects error handling.  In
cases where existing objects are altered after a call
to ompi_java_exceptionCheck, the results of the exception
check method are checked.  In the case of an exception,
memory is cleaned up and the code returns to Java without
altering existing objects.

bc042259bc make initialization of the io framework thread safe.
Also, remove the lock/unlock in the file_open ompi-interface routines of romio314.
The global lock in the romio component does probably not work, it is easy to construct a testcase where two threads perform collective I/O operations on different file handles. With a global lock it is easy to deadlock. THe lock has to be at least on the file handle basis.

move the mutex to file/file.c to avoid duplicate symbol problem in file_open.c pfile_open.c

7589a25377 osc/pt2pt: do not repost receive from request callback
This commit fixes an issue that can occur if a target gets overwhelmed with
requests. This can cause osc/pt2pt to go into deep recursion with a stack
like req_complete_cb -> ompi_osc_pt2pt_callback -> start -> req_complete_cb
-> ... . At small scale this is fine as the recursion depth stays small but
at larger scale we can quickly exhaust the stack processing frag requests.
To fix the issue the request callback now simply puts the request on a
list and returns. The osc/pt2pt progress function then handles the
processing and reposting of the request.

As part of this change osc/pt2pt can now post multiple fragment receive
requests per window. This should help prevent a target from being overwhelmed.

035c2e2e2a ompi/comm: refactor communicator cid code
This commit simplifies the communicator context ID generation by
removing the blocking code. The high level calls: ompi_comm_nextcid
and ompi_comm_activate remain but now call the non-blocking variants
and wait on the resulting request. This was done to remove the
parallel paths for context ID generation in preperation for further
improvements of the CID generation code.

5d330d5220 Enable the PMIx event notification capability and use that for all error notifications, including debugger release. This capability requires use of PMIx 2.0 or above as the features are not available with earlier PMIx releases. When OMPI master is built against an earlier external version, it will fallback to the prior behavior - i.e., debugger will be released via RML and all notifications will go strictly to the default error handler.

5071602c59 PSM/PSM2: Disable signal handler hijacking by default
Per discussion on https://github.com/open-mpi/ompi/pull/1767 (and some
subsequent phone calls and off-issue email discussions), the PSM
library is hijacking signal handlers by default.  Specifically: unless
the environment variables `IPATH_NO_BACKTRACE=1` (for PSM / Intel
TrueScale) is set, the library constructor for this library will
hijack various signal handlers for the purpose of invoking its own
error reporting mechanisms.

This may be a bit *surprising*, but is not a *problem*, per se.  The
real problem is that older versions of at least the PSM library do not
unregister these signal handlers upon being unloaded from memory.
Hence, a segv can actually result in a double segv (i.e., the original
segv and then another segv when the now-non-existent signal handler is
invoked).

This PSM signal hijacking subverts Open MPI's own signal reporting
mechanism, which may be a bit surprising for some users (particularly
those who do not have Intel TrueScale).  As such, we disable it by
default so that Open MPI's own error-reporting mechanisms are used.

Additionally, there is a typo in the library destructor for the PSM2
library that may cause problems in the unloading of its signal
handlers.  This problem can be avoided by setting `HFI_NO_BACKTRACE=1`
(for PSM2 / Intel OmniPath).

This is further compounded by the fact that the PSM / PSM2 libraries
can be loaded by the OFI MTL and the usNIC BTL (because they are
loaded by libfabric), even when there is no Intel networking hardware
present.  Having the PSM/PSM2 libraries behave this way when no Intel
hardware is present is clearly undesirable (and is likely to be fixed
in future releases of the PSM/PSM2 libraries).

This commit sets the following two environment variables to disable
this behavior from the PSM/PSM2 libraries (if they are not already
set):

* IPATH_NO_BACKTRACE=1
* HFI_NO_BACKTRACE=1

If the user has set these variables before invoking Open MPI, we will
not override their values (i.e., their preferences will be honored).

e968ddfe64 start bug fixes (#1729)
* mpi/start: fix bugs in cm and ob1 start functions

There were several problems with the implementation of start in Open
MPI:

 - There are no checks whatsoever on the state of the request(s)
   provided to MPI_Start/MPI_Start_all. It is erroneous to provide an
   active request to either of these calls. Since we are already
   looping over the provided requests there is little overhead in
   verifying that the request can be started.

 - Both ob1 and cm were always throwing away the request on the
   initial call to start and start_all with a particular
   request. Subsequent calls would see that the request was
   pml_complete and reuse it. This introduced a leak as the initial
   request was never freed. Since the only pml request that can
   be mpi complete but not pml complete is a buffered send the
   code to reallocate the request has been moved. To detect that
   a request is indeed mpi complete but not pml complete isend_init
   in both cm and ob1 now marks the new request as pml complete.

 - If a new request was needed the callbacks on the original request
   were not copied over to the new request. This can cause osc/pt2pt
   to hang as the incoming message callback is never called.

d4afb16f5a opal: rework mpool and rcache frameworks
This commit rewrites both the mpool and rcache frameworks. Summary of
changes:

 - Before this change a significant portion of the rcache
   functionality lived in mpool components. This meant that it was
   impossible to add a new memory pool to use with rdma networks
   (ugni, openib, etc) without duplicating the functionality of an
   existing mpool component. All the registration functionality has
   been removed from the mpool and placed in the rcache framework.

 - All registration cache mpools components (udreg, grdma, gpusm,
   rgpusm) have been changed to rcache components. rcaches are
   allocated and released in the same way mpool components were.

 - It is now valid to pass NULL as the resources argument when
   creating an rcache. At this time the gpusm and rgpusm components
   support this. All other rcache components require non-NULL
   resources.

 - A new mpool component has been added: hugepage. This component
   supports huge page allocations on linux.

 - Memory pools are now allocated using "hints". Each mpool component
   is queried with the hints and returns a priority. The current hints
   supported are NULL (uses posix_memalign/malloc), page_size=x (huge
   page mpool), and mpool=x.

 - The sm mpool has been moved to common/sm. This reflects that the sm
   mpool is specialized and not meant for any general
   allocations. This mpool may be moved back into the mpool framework
   if there is any objection.

 - The opal_free_list_init arguments have been updated. The unused0
   argument is not used to pass in the registration cache module. The
   mpool registration flags are now rcache registration flags.

 - All components have been updated to make use of the new framework
   interfaces.

As this commit makes significant changes to both the mpool and rcache
frameworks both versions have been bumped to 3.0.0.

Confirmed that the c_info array was being leaked. Free the array

230d04327e ompi: always enable MPI_THREAD_MULTIPLE support
This commit removes the --with-mpi-thread-multiple option and forces
MPI_THREAD_MULTIPLE support. This cleans up an abstration violation
in opal where OMPI_ENABLE_THREAD_MULTIPLE determines whether the
opal_using_threads is meaningful. To reduce the performance hit on
MPI_THREAD_SINGLE programs an OPAL_UNLIKELY is used for the
check on opal_using_threads in OPAL_THREAD_* macros.

This commit does not clean up the arguments to the various functions
that take whether muti-threading support is enabled. That should be
done at a later time.

064a67f5b9 Fix MPI_Get_address (MPI_BOTTOM, ...)
Nowhere in the standard does it say that it is invalid to pass
MPI_BOTTOM to MPI_Get_address yet we were returning an error. This
commit removes the error check on NULL == location.

Fixes open-mpi/ompi#1355.

e918d75fae java: try do dlopen libmpi with the full path
Since OS X 10.11 (aka El Capitan) DYLD_LIBRARY_PATH is no more
propagated to children, so try to dlopen libmpi with the full path
using the directory of libmpi_java

25077fc5d9 Fix MPI_Alltoall to support inter-communicators.
Remove excessive parameter check to avoid premature exit from the collective.

MPI standard says:
The type signature associated with sendcount, sendtype, at a process must be equal to
the type signature associated with recvcount, recvtype at any other process. This implies
that the amount of data sent must be equal to the amount of data received, pairwise between
every pair of processes.

In case of inter-communicator we have 2 group of processes and "left" group may call
MPI_Alltoall(NULL, 0, MPI_INT, buf, 10, MPI_INT, comm, ...);
and the right one:
MPI_Alltoall(buf,10,MPI_INT, NULL, 0, MPI_INT, comm, ...);

And it would be legal though one of the group will receive 0 bytes from others.

This was triggered by MPICH/coll test called icalltoall.

11c571b568 MPI_Testsome.3in: add explicit verbiage about return values
Instead of solely relying on the out value definitions in
MPI_Waitsome.3, explicitly copy this text here.

Note that the original text in this man page was copied verbatim from
the MPI spec; we've now added a bit more text (copied from
MPI_Waitsome.3in) that explains the out values so that users don't
have to cross-reference to another man page.

5334d22a37 ompi/group: release ompi_proc_t's at group destruction
This commit changes the way ompi_proc_t's are retained/released by
ompi_group_t's. Before this change ompi_proc_t's were retained once
for the group and then once for each retain of a group. This method
adds unnecessary overhead (need to traverse the group list each time
the group is retained) and causes problems when using an async
add_procs.
