variables to make their meaning a bit more clear and fixes up all
known issues with converting a 2D array of Fortran strings to a set of
C-style argv vectors.

MPI_WIN_SET_ERRHANDLER had their MPI handle parameters marked as INOUT
instead of IN, thereby disallowing passing pre-defined handles through
because they are constants (e.g., MPI_COMM_WORLD). This wasn't really
a problem for MPI_WIN_SET_ERRHANDLER since there are no predefined
windows, but it wasn't right.

Remove the --enable-progress-threads option as this is no longer functional, and hardcode OPAL_ENABLE_PROGRESS_THREADS to 0.
Replace the --enable-mpi-threads option with --enable-mpi-thread-multiple as this is clearer as to meaning. This option automatically turns "on" opal thread support if it wasn't already so specified. If the user specifies --disable-opal-multi-threads --enable-mpi-thread-multiple, we will error out with a message

other request-using frameworks.
- Rather than having mpi/c/* functions allocate requests explicitly,
pass the MPI_Request* down to the I/O component and have it
perform the allocation.
- While the I/O base provides a base request which can be used,
it is not required and all request management occurs within
the component.
- Push progress management into the component, rather than having it
happen in the base. Progress functions are now easily registered,
and not all (ie, the one existing) components use progress functions
in any rational way.
ROMIO switched to generalized requests instead of MPIO_Requests many
moons ago, and Open MPI now uses ROMIO's generalized requests, so there
is no reason to wrap those requests (which are OMPI requests) in another
level of request.
Now the file function passes the MPI_Request* to the ROMIO component,
which passes it to the underlying ROMIO function, which calls
MPI_Grequest_start to create an OMPI request, which is what gets set
as the request to the user. Much cleaner.
This patch has two motivations. One, a whole heck of a lot of code
just got removed, and request handling is now much cleaner for I/O
components. Two, by adding support for Argonne's proposed generalized
request extensions, we can allow ROMIO to provide async I/O through
generalized requests, which we couldn't rationally do in the old
setup due to the crazy request completion rules.

in the v1.2 series the cid's could never go above the max. allowed for a
particular pml. Because of that, pml_add_comm never checked for the cid, and
in fact pml_add_comm was called in comm_set, which is *before* we knew the
cid.
in the v1.3 series (and trunk) we check now the cid to detect overflow, and
because of that pml_add_comm has been moved *after* the cid allocation
routine, namely into the comm_activate routine.
in the v1.2 series, the comm_activate contained a synchronization step of the
old communicator in order to prevent incoming fragments on the new
communicator, with the main problem being that the allreduce in the
communicator allocation finished at different times on different processes,
and thus, this scenario could and did really occur.
in the v1.3 series, the comm_activate does not contain the synchronization
step anymore, since we introduced the new queue for fragments with unknown
cid. The problem is however, that whether a fragment is known or not is
decided by using ompi_comm_lookup(), which will return something useful as
soon as the cid allocation finished, even before pml_add_comm has been
called. So there is a small time gap where we will not post a message into
queue for unknown cid's, but we can also not look up the process structure
belonging to the rank in that comm ( that is in pml_ob1_match_recv_frag or
something like that).
The current fix reintroduces the synchronization step in comm_activate, and
ensures that no fragment can be received for a new communicator before the
synchronization occurs , and thus comm_nextcid() and pml_add_comm has been
called. It seems to be the safest and easiest way for now. Welcome back, v1.2.

and a language agnostic part in OPAL. The convertor is completely
moved into OPAL. This offers several benefits as described in RFC
http://www.open-mpi.org/community/lists/devel/2009/07/6387.php
namely:
- Fewer basic types (int* and float* types, boolean and wchar
- Fixing naming scheme to ompi-nomenclature.
- Usability outside of the ompi-layer.
- Due to the fixed nature of simple opal types, their information is
completely
known at compile time and therefore constified
- With fewer datatypes (22), the actual sizes of bit-field types may be
reduced
from 64 to 32 bits, allowing reorganizing the opal_datatype
structure, eliminating holes and keeping data required in convertor
(upon send/recv) in one cacheline...
This has implications to the convertor-datastructure and other parts
of the code.
- Several performance tests have been run, the netpipe latency does not
change with
this patch on Linux/x86-64 on the smoky cluster.
- Extensive tests have been done to verify correctness (no new
regressions) using:
1. mpi_test_suite on linux/x86-64 using clean ompi-trunk and
ompi-ddt:
a. running both trunk and ompi-ddt resulted in no differences
(except for MPI_SHORT_INT and MPI_TYPE_MIX_LB_UB do now run
correctly).
b. with --enable-memchecker and running under valgrind (one buglet

2. ibm testsuite on linux/x86-64 using clean ompi-trunk and ompi-ddt:

3. compilation and usage of HDF5 tests on Jaguar using PGI and

- modify the comm_activate step to take an additional argument, indicating
whether the new communicatio has to go through the collective selection
step. This is not required sometimes (e.g. when a process calls
MPI_COMM_SPLIT with color=MPI_UNDEFINED), and contributed significantly to
the exhaustion of cids.
- when freeing a communicator, check whether we can reuse the block of cids
assigned to that comm. This only works if the current front of the cid
assignment (cid_block_start) is right ater the block of cids assigned to this

This has turned into an MPI spec interpretation issue. :-(
Open MPI has intrepreted the spec one way for the past several years;
these commits reflect a different interpretation that changes how we
treat the EXTRA_STATE parameter to the Fortran attribute copy and
delete callbacks. This new way breaks our internal copy of the Intel
Fortran attribute tests. So after talking with Terry/Sun, we're going
to back out these changes (both here and on the v1.3 branch) until we
get further clarification from the Forum.

* Addition of the MPI_REDUCE_LOCAL proposed function (for MPI-2.2)
= Op framework =
Add new "op" framework in the ompi layer. This framework replaces the
hard-coded MPI_Op back-end functions for (MPI_Op, MPI_Datatype) tuples
for pre-defined MPI_Ops, allowing components and modules to provide
the back-end functions. The intent is that components can be written
to take advantage of hardware acceleration (GPU, FPGA, specialized CPU
instructions, etc.). Similar to other frameworks, components are
intended to be able to discover at run-time if they can be used, and
if so, elect themselves to be selected (or disqualify themselves from
selection if they cannot run). If specialized hardware is not
available, there is a default set of functions that will automatically
be used.
This framework is ''not'' used for user-defined MPI_Ops.
The new op framework is similar to the existing coll framework, in
that the final set of function pointers that are used on any given
intrinsic MPI_Op can be a mixed bag of function pointers, potentially
coming from multiple different op modules. This allows for hardware
that only supports some of the operations, not all of them (e.g., a
GPU that only supports single-precision operations).
All the hard-coded back-end MPI_Op functions for (MPI_Op,
MPI_Datatype) tuples still exist, but unlike coll, they're in the
framework base (vs. being in a separate "basic" component) and are
automatically used if no component is found at runtime that provides a
module with the necessary function pointers.
There is an "example" op component that will hopefully be useful to
those writing meaningful op components. It is currently
.ompi_ignore'd so that it doesn't impinge on other developers (it's
somewhat chatty in terms of opal_output() so that you can tell when
its functions have been invoked). See the README file in the example
op component directory. Developers of new op components are
encouraged to look at the following wiki pages:

pondering about this problem, we came to the conclusion that the best approach
is to keep what we had before (i.e. the original approach).
The main reason for this is being nice with tool developers. In the current
incarnation, they can either catch the Fortran calls or the C calls. If they
provide both, then they will have to figure out how to cope with the double
calls (as your example highlight).

unconditionally, which can result in a flood of messages to the user
if all MPI processes invoke abort. Additionally, some users were
confused because they saw the MPI_ABORT opal_output() messages from
''some'' MPI processes, but not ''all'' of them (despite the fact that
every MPI process supposedly invoked MPI_ABORT). The reason is that
calling MPI_ABORT triggers ORTE to kill all MPI processes, so it's a
race condition as to whether a) all MPI processes actually invoke
MPI_ABORT, and/or b) whether every process is able to opal_output()
before they are killed.
This commit does two simple things:
* Now use orte_show_help() for the MPI_ABORT message, so they are
aggregated.
* Add a note in the message that calling MPI_ABORT kills all
processes, so you might not see all output, yadda yadda yadda.

Advice to implementors. An application may often repeat a call to
MPI_TYPE_CREATE_F90_xxxx with the same combination of (xxxx,p,r).
The application is not allowed to free the returned predefined, unnamed
datatype handles. To prevent the creation of a potentially huge amount of
handles, the MPI implementation should return the same datatype handle for
the same (REAL/COMPLEX/INTEGER,p,r) combination. Checking for the
combination (p,r) in the preceding call to MPI_TYPE_CREATE_F90_xxxx and
using a hash-table to find formerly generated handles should limit the
overhead of finding a previously generated datatype with same combination
of (xxxx,p,r). (End of advice to implementors.)

Revise the scope precedence in the MPI_Publish, Unpublish, and Lookup functions. If a global server was specified and is available, then default to using it for all three functions. If not, then default to using local scope.
If an info_key was provided, then it takes preference. We always follow the user's direction - this change only impacts the scope ordering if the user -doesn't- tell us the order to use.

"make distclean". It's not clear whether it's an Automake bug or
whether what I did simply is not supported (I've got pending mail into
Ralf W. asking about it). The short version is that during "make
distclean", ompi/mpi/f77/Makefile would rm -rf ompi/mpi/f77/.deps.
But ompi/Makefile still include's some .Plo files from that directory,
so Bad Things happened when "make distclean" unrolled from the
ompi/mpi/f77 dir back up to the ompi/ dir.
So I went with George's original suggestion and moved the f77 "base"
files in question into a new directory: ompi/mpi/f77/base and put a
Makefile.include in there. That way, this directory is not traversed
twice by distclean, and .deps is only removed when it is supposed to
be. Maybe we'll be able to do it a little better someday, but that's
the way it is now.
I'll check this with a fresh checkout once this is committed to SVN as
well; some of these kinds of problems don't show up until you do a
build from a completely fresh SVN checkout.

This required a little creative AM usage, inspired by discussion on
OMPI devel list:

this Makefile and away from ompi/mpi/f77/Makefile.am. The sources
in question require some specific CPPFLAGS, so we couldn't just add
the raw sources into libmpi_la_SOURCES, unfortunately.
* Include this new Makefile in the top-level ompi/Makefile.am
* The libmpi_f77base.la LT convenience library was already sucked
into libmpi.la; breaking it out into its own Makefile allows us
to build it earlier and therefore complete buidling libmpi.la
earlier.
* Side effect: the ompi/mpi/Makefile.am is now mostly unnecessary; it
no longer specifies a SUBDIRS for each of the bindings directories
to traverse into (since they are now in the top-level SUBDIRS). As
such, the man pages are now also now included in the top-level
ompi/Makefile.am.
The end of the result is that libmpi.la -- including a few sources
from mpi/f77 -- is fully built before the C++, F77, and F90 bindings
are built. Therefore, the C++, F77, and F90 bindings libraries can
all link against libmpi.la.

After much work by Jeff and myself, and quite a lot of discussion, it has become clear that we simply cannot resolve the infinite loops caused by RML-involved subsystems calling orte_output. The original rationale for the change to orte_output has also been reduced by shifting the output of XML-formatted vs human readable messages to an alternative approach.
I have globally replaced the orte_output/ORTE_OUTPUT calls in the code base, as well as the corresponding .h file name. I have test compiled and run this on the various environments within my reach, so hopefully this will prove minimally disruptive.

= ORTE Job-Level Output Messages =
Add two new interfaces that should be used for all new code throughout
the ORTE and OMPI layers (we already make the search-and-replace on
the existing ORTE / OMPI layers):
* orte_output(): (and corresponding friends ORTE_OUTPUT,
orte_output_verbose, etc.) This function sends the output directly
to the HNP for processing as part of a job-specific output
channel. It supports all the same outputs as opal_output()
(syslog, file, stdout, stderr), but for stdout/stderr, the output
is sent to the HNP for processing and output. More on this below.
* orte_show_help(): This function is a drop-in-replacement for
opal_show_help(), with two differences in functionality:
1. the rendered text help message output is sent to the HNP for
display (rather than outputting directly into the process' stderr
stream)
1. the HNP detects duplicate help messages and does not display them
(so that you don't see the same error message N times, once from
each of your N MPI processes); instead, it counts "new" instances
of the help message and displays a message every ~5 seconds when
there are new ones ("I got X new copies of the help message...")
opal_show_help and opal_output still exist, but they only output in
the current process. The intent for the new orte_* functions is that
they can apply job-level intelligence to the output. As such, we
recommend that all new ORTE and OMPI code use the new orte_*
functions, not thei opal_* functions.
=== New code ===
For ORTE and OMPI programmers, here's what you need to do differently
in new code:
* Do not include opal/util/show_help.h or opal/util/output.h.
Instead, include orte/util/output.h (this one header file has
declarations for both the orte_output() series of functions and
orte_show_help()).
* Effectively s/opal_output/orte_output/gi throughout your code.
Note that orte_output_open() takes a slightly different argument
list (as a way to pass data to the filtering stream -- see below),
so you if explicitly call opal_output_open(), you'll need to
slightly adapt to the new signature of orte_output_open().
* Literally s/opal_show_help/orte_show_help/. The function signature
is identical.
=== Notes ===
* orte_output'ing to stream 0 will do similar to what
opal_output'ing did, so leaving a hard-coded "0" as the first
argument is safe.
* For systems that do not use ORTE's RML or the HNP, the effect of
orte_output_* and orte_show_help will be identical to their opal
counterparts (the additional information passed to
orte_output_open() will be lost!). Indeed, the orte_* functions
simply become trivial wrappers to their opal_* counterparts. Note
that we have not tested this; the code is simple but it is quite
possible that we mucked something up.
= Filter Framework =
Messages sent view the new orte_* functions described above and
messages output via the IOF on the HNP will now optionally be passed
through a new "filter" framework before being output to
stdout/stderr. The "filter" OPAL MCA framework is intended to allow
preprocessing to messages before they are sent to their final
destinations. The first component that was written in the filter
framework was to create an XML stream, segregating all the messages
into different XML tags, etc. This will allow 3rd party tools to read
the stdout/stderr from the HNP and be able to know exactly what each
text message is (e.g., a help message, another OMPI infrastructure
message, stdout from the user process, stderr from the user process,
etc.).
Filtering is not active by default. Filter components must be
specifically requested, such as:

= New MCA Parameters =
The new functionality described above introduces two new MCA
parameters:
* '''orte_base_help_aggregate''': Defaults to 1 (true), meaning that
help messages will be aggregated, as described above. If set to 0,
all help messages will be displayed, even if they are duplicates
(i.e., the original behavior).
* '''orte_base_show_output_recursions''': An MCA parameter to help
debug one of the known issues, described below. It is likely that
this MCA parameter will disappear before v1.3 final.
= Known Issues =
* The XML filter component is not complete. The current output from
this component is preliminary and not real XML. A bit more work
needs to be done to configure.m4 search for an appropriate XML
library/link it in/use it at run time.
* There are possible recursion loops in the orte_output() and
orte_show_help() functions -- e.g., if RML send calls orte_output()
or orte_show_help(). We have some ideas how to fix these, but
figured that it was ok to commit before feature freeze with known
issues. The code currently contains sub-optimal workarounds so
that this will not be a problem, but it would be good to actually
solve the problem rather than have hackish workarounds before v1.3 final.

inter-communicator scatter, since the root (root==MPI_ROOT) might very well

1.2.7 this fix might be worthwhile porting it over.

Some MPI C interface files saw some spacing changes to conform to the coding standards of Open MPI.
Changed MPI C interface files to use {{{OPAL_CR_ENTER_LIBRARY()}}} and {{{OPAL_CR_EXIT_LIBRARY()}}} instead of just {{{OPAL_CR_TEST_CHECKPOINT_READY()}}}. This will allow the checkpoint/restart system more flexibility in how it is to behave.
Fixed the configure check for {{{--enable-ft-thread}}} so it has a know dependance on {{{--enable-mpi-thread}}} (and/or {{{--enable-progress-thread}}}).
Added a line for Checkpoint/Restart support to {{{ompi_info}}}.
Added some options to choose at runtime whether or not to use the checkpoint polling thread. By default, if the user asked for it to be compiled in, then it is used. But some users will want the ability to toggle its use at runtime.
There are still some places for improvement, but the feature works correctly. As always with Checkpoint/Restart, it is compiled out unless explicitly asked for at configure time. Further, if it was configured in, then it is not used unless explicitly asked for by the user at runtime.

* Improve MPI API argument checking by also checking for NULL values
(especially helps when invalid Fortran MPI handles are passed,

The C++ bindings were not tracking keyvals properly -- they were
freeing some internal meta data when Free_keyval() was called, not
when the keyval was actually destroyed (keyvals are refcounted in the
C layer, just like all other MPI objects, because they can live for
long after their corresponding Free call is invoked). This commit
fixes this problem and several other things:
* Add infrastructure on the ompi_attribute_keyval_t for an "extra"
destructor pointer that will be invoked during the "real"
constructor (i.e., when OBJ_RELEASE puts the refcount to 0). This
allows calling back into the C++ layer to release meta data
associated with the keyval.
* Adjust all cases where keyvals are created to pass in relevant
destructors (NULL or the C++ destructor).
* Do essentially the same for MPI::Comm, MPI::Win, and MPI:Datatype:
* Move several functions out of the .cc file into the _inln.h file
since they no longer require locks
* Make the 4 Create_keyval() functions call a common back-end
keyval creation function that does the Right Thing depending on
whether C or C++ function pointers were used for the keyval
functions. The back-end function does not call the corresponding
C MPI_*_create_keyval function, but rather does the work itself
so that it can associate a "destructor" callback for the C++
bindings for when the keyval is actually destroyed.
* Change a few type names to be more indicative of what they are
(mostly dealing with keyvals [not "keys"]).
* Add the 3 missing bindings for MPI::Comm::Create_keyval().
* Remove MPI::Comm::comm_map (and associated types) because it's no

- the standard says that the attribute MPI_LASTUSEDCODE has to be updated for

- you have to comment out the two lines 73 and 74 in order to make the
test finish, since these lines check for the error string of non-existent
codes.
- line 126 the error-string of MPI_ERR_ARG is not "invalid argument" but a
little bit more, so the test thinks the output is wrong. So probably the test

Thus, we got rid of the error_class structure. In the error-code structure, we
can distinguish whether we are dealing with an error code or an error class by
looking at the err->code element of the structure. In case its value is
MPI_UNDEFINED, the according entry is a class, else it is an error code. All
predefined error codes have the code and the class field set to the same
value.

constructor is fired before main()) that takes as an argument a
reference to a typedef'd type will simply get the wrong value in the

I don't know of any way that a program could detect this change. FWIW,
the C++ committee has agreed that implementation of the C++ standard
library are allowed to decide arbitrarily between const& and by-value.
If they don't care, MPI users won't care.
When you remove the '&', I suggest also removing the "const". It is
redundant, but can trigger some strange name mangling in Sun's C++
compiler.

of MPI_Wtick. Which I think it's the wrong solution, as instead of forcing
the user to do additional computations in order to convert when he needs
the result in seconds, force us to convert every time. Unfortunately,
converting requires a division with a double which is a costly
operation. But, MPI is a standard and we have to follow it ...

strings. Here's one: no matter how much of the string you copy, the
destination string must be space-padded for the entire remaining area.
Specifically, even if you call MPI_INFO_GET and tell MPI to only copy
a max of N characters of the value into the result string, if the
Fortran string is M characters (where M > N), MPI must space-pad the
remaining (M-N) characters to be spaces. So you're supposed to obey
the argument to MPI_INFO_GET... sorta.

doing so, we properly adhere to the MPI spec stating that MPI_Info
keys and values must be whitespace-trimmed when coming in from

This commit changes all three functions to pass the compile-added
string length parameter to clear out the remainder of the string with
spaces (i.e., the rest of the string that was not set with the name).
This is what was done in LAM/MPI, and apparently what was done in
Sun's MPI, because the test that Rolf attached now passes.

The problem was that we had several variables in Fortran common blocks
of various types, but their C counterparts were all of a type
equivalent to a fortran double complex. This didn't seem to matter
for the compilers that we tested, but we never tested static builds
(which is where this problem seems to occur, at least with the Intel
compiler: the linker compilains that the variable in the common block
in the user's .o file was of one size/alignment but the one in the C
library was a different size/alignment).
So this patch fixes the sizes/types of the Fortran common block
variables and their corresponding C instantiations to be of the same
sizes/types.
But wait, there's more.
We recently introduced a fix for the OSX linker where some C versions
of the fortran common block variables (e.g.,
_ompi_fortran_status_ignore) were not being found when linking
ompi_info (!). Further research shows that the code path for
ompi_info to require ompi_fortran_status_ignore is, unfortunately,
necessary (a quirk of how various components pull in different
portions of the code base -- nothing in ompi_info itself requires
fortran or MPI knowledge, of course).
Hence, the real problem was that there was no code path from ompi_info
to the portion of the code base where the C globals corresponding to
the Fortran common block variables were instantiated. This is because
the OSX linker does not automatically pull in .o files that only
contain unintialized global variables; the OSX linker typically only
pulls in a .o file from a library if it either has a function that is
used or have a global variable that is initialized (that's the short
version; lots of details and corner cases omitted). Hence, we changed
the global C variables corresponding to the fortran common blocks to
be initialized, thereby causing the OSX linker to pull them in
automatically -- problem solved. At the same time, we moved the
constants to another .c file with a function, just for good measure.
However, this didn't really solve the problem:
1. The function in the file with the C versions of the fortran common
block variables (ompi/mpi/f77/test_constants_f.c) did not have a
code path that was reachable from ompi_info, so the only reason
that the constants were found (on OSX) was because they were
initialized in the global scope (i.e., causing the OSX compiler to
pull in that .o file).
2. Initializing these variable in the global scope causes problems for
some linkers where -- once all the size/type problems mentioned
above were fixed -- the alignments of fortran common blocks and C
global variables do not match (even though the types of the Fortran
and C variables match -- wow!). Hence, initializing the C
variables would not necessarily match the alignment of what Fortran
expected, and the linker would issue a warning (i.e., the alignment
warnings referenced in the original post).
The solution is two-fold:
1. Move the Fortran variables from test_constants_f.c to
ompi/mpi/runtime/ompi_mpi_init.c where there are other global
constants that *are* initialized (that had nothing to do with
fortran, so the alignment issues described above are not a factor),
and therefore all linkers (including the OSX linker) will pull in
this .o file and find all the symbols that it needs.
2. Do not initialize the C variables corresponding to the Fortran
common blocks in the global scope. Indeed, never initialize them
at all (because we never need their *values* - we only check for
their *locations*). Since nothing is ever written to these
variables (particularly in the global scope), the linker does not
see any alignment differences during initialization, but does make
both the C and Fortran variables have the same addresses (this
method has been working in LAM/MPI for over a decade).
There were some comments here in the OMPI code base and in the LAM
code base that stated/implied that C variables corresponding to
Fortran common blocks had to have the same alignment as the Fortran
common blocks (i.e., 16). There were attempts in both code bases to
ensure that this was true. However, the attempts were wrong (in both
code bases), and I have now read enough Fortran compiler documentation
to convince myself that matching alignments is not required (indeed,
it's beyond our control). As long as C variables corresponding to
Fortran common blocks are not initialized in the global scope, the
linker will "figure it out" and adjust the alignment to whatever is
required (i.e., the greater of the alignments). Specifically (to
counter comments that no longer exist in the OMPI code base but still
exist in the LAM code base):
- there is no need to make attempts to specially align C variables
corresponding to Fortran common blocks
- the types and sizes of C variables corresponding to Fortran common
blocks should match, but do not need to be on any particular
alignment
Finally, as a side effect of this effort, I found a bunch of
inconsistencies with the intent of status/array_of_statuses
parameters. For all the functions that I modified they should be
"out" (not inout).

pretend to get all the subtle details about the OSX linker right
here -- it's just "better" to have global variables in object files

would allow the F90 bindings to call through to the back end f77
function and have the right return type. But upon reflection, that's
silly -- we were just declaring the variables MPI_WTICK and MPI_WTIME
that were of type double precision. Duh.
So add some fixed (non-generated) wrapper F90 functions to call the
back-end *C* MPI_WTICK and MPI_TIME functions (vs. the back end *F77*
functions). We have to call the back-end C functions because there's
a name conflict if we try to call the back-end F77 functions -- for
the same reasons that we can't "implicitly" define MPI_WTIME and
MPI_WTICK in the f90 module, we can't call such an implicitly-defined
function. So we had to add new back-end C functions that are directly
callable from Fortran, the easiest implementation of which was to
provide 4 one-line functions for each (rather than muck around with
weak symbols).
