db1b07c02c In multiple places in the code base, we expect opal_bitmap_is_set_bit to return either true or false...not a negative error code. If the index is out of range, this is effectively a "false" condition as the bit was clearly not set by the program.
This revision is consistent with how the function was called in the OMPI code base. Will fix the test to match.

95596d1814 - Move alignment and size output generated by configure-tests
into the OPAL namespace, eliminating cases like opal/util/arch.c
   testing for ompi_fortran_logical_t.
   As this is processor- and compiler-related information
   (e.g. does the compiler/architecture support REAL*16)
   this should have been on the OPAL layer.
 - Unifies f77 code using MPI_Flogical instead of opal_fortran_logical_t

 - Tested locally (Linux/x86-64) with mpich and intel testsuite
   but would like to get this week-ends MTT output


 - PLEASE NOTE: configure-internal macro-names and
   ompi_cv_ variables have not been changed, so that
   external platform (not in contrib/) files still work.

221fb9dbca ... Delayed due to notifier commits earlier this day ...
- Delete unnecessary header files using
   contrib/check_unnecessary_headers.sh after applying
   patches, that include headers, being "lost" due to
   inclusion in one of the now deleted headers...

   In total 817 files are touched.
   In ompi/mpi/c/ header files are moved up into the actual c-file,
   where necessary (these are the only additional #include),
   otherwise it is only deletions of #include (apart from the above
   additions required due to notifier...)

 - To get different MCAs (OpenIB, TM, ALPS), an earlier version was
   successfully compiled (yesterday) on:
   Linux locally using intel-11, gcc-4.3.2 and gcc-SVN + warnings enabled
   Smoky cluster (x86-64 running Linux) using PGI-8.0.2 + warnings enabled
   Lens cluster (x86-64 running Linux) using Pathscale-3.2 + warnings enabled

a3c3babe01 - Ewww, r20817 messed up PGI on Jaguar big time!
Now, while #include "ompi_config.h" is good and fine in order
   to have OMPI_DECLSPEC,
   here it led to stdint.h (with the uint8_t) being included early
   but INSIDE a namespace "MPI" {}.
   Of course it was included anymore (thinkg #define _STDINT_H), when
   it was required in opal/class/opal_hash_list.h
   NOT good.

 - opal/class/opal_object.h: Yeah, one can have nested extern "C" {}
   but it's not necessary. Instead just have the outer *_C_DECLS.

fd28b392bf - An intrusive commit yet again (sorry): with the separation we
get bitten by header depending on having already included
   the corresponding [opal|orte|ompi]_config.h header.
   When separating, things like [OPAL|ORTE|OMPI]_DECLSPEC
   are missed.

   Script to add the corresponding header in front of all following
   (taking care of possible #ifdef HAVE_...)

 - Including some minor cleanups to
   - ompi/group/group.h -- include _after_ #ifndef OMPI_GROUP_H
   - ompi/mca/btl/btl.h -- nclude _after_ #ifndef MCA_BTL_H
   - ompi/mca/crcp/bkmrk/crcp_bkmrk_btl.c -- still no need for
     orte/util/output.h
   - ompi/mca/pml/dr/pml_dr_recvreq.c -- no need for mpool.h
   - ompi/mca/btl/btl.h -- reorder to fit
   - ompi/mca/bml/bml.h -- reorder to fit
   - ompi/runtime/ompi_mpi_finalize.c -- reorder to fit
   - ompi/request/request.h -- additionally need ompi/constants.h

811f2bd9b4 - As discussed on RFC, move the ompi_bitmap to the
opal layer.
   Add a check against a maximum (actually get rid of ifs internally to
   opal_bitmap.c) -- the functionality to set the current maximum size
   opal_bitmap_set_max_size() is currently only used in attribute.c
   to set the maximum OMPI_FORTRAN_HANDLE_MAX...

   Tested on linux/x86-64 with intel-tests with all_tests_no_perf_f
   run with 6 procs.
   Let's look into MTT as well...

c92f906d7c Move the daemon collectives out of the ODLS and into the GRPCOMM framework. This removes the inherent assumption that the OOB topology is a tree, thus allowing different grpcomm/routed combinations to implement collectives appropriate to their topology.

83474b2e1a Solve a modulus rounding error. As the modulus can be signed (in C89 it take
the sign of the divident), we have to cast the pointer to an uintptr_t in
order to be able to correctly compute how to align it on the cache line.
Rported and solved by Stephan Kramer. Thanks Stephan.

15c47a2473 Revise the daemon collective system to handle comm_spawn patterns that cross into new nodes that are not direct children on the routing tree of the HNP.
Refers to ticket #1548. Although this appears to fix the problem, the ticket will be held open pending further test prior to transition to the 1.3 branch.

84b2099fe8 Remove the now-unused orte_value_array. As this is the last 'class' split between orte and ompi, remove the big comment about the split in ompi_bitmap.

cc3805d861 Because opal_list is used in the C++ bindings, where not having
"const" in the argument creates [correct] warnings (because __FILE__
is a (const char*)).  Plus, opal_object.cls_init_file_name is already
(const char*).

95fa693273 In r17007, ompi_pointer_array.c the logic from the
ompi_pointer_array.c:ompi_pointer_array_set_item() was slightly
changed such that the "find the next open slot when the requested
index was already open" logic was no longer right -- since the new
lowest_free value is not set until ''after'' we look for the next open
slot, we need to start searching for the new lowest_free slot at the
(index+1) position (not the index position).

21f014f5f6 Apply a patch from Bert Wesarg.
This saves some memory for the constructors and destructors arrays of a
class by counting the constructors and destructors while we are counting
the cls_depth. And the reversion of the constructor array can now be done
without an extra loop.

3c5c8c3c4c Refinement of Rainer's r13227 and r13228 (worked with Rainer, Ralph,
and George on these refinements):

 * Rename the static OBJ initializer macro to be
   OPAL_OBJ_STATIC_INIT(class)
 * Ensure that all static OBJ initializations get a refcount of 1
   (doesn't ''really'' matter, since they're static, it should never
   get to the point where the OBJ is DESTRUCTed, but more correct
   nonetheless)
 * Add a "magic number" to the OBJ when compiling with debug support.
   The magic number does some rudimentary support to ensure that
   you're operating on a valid OBJ (and fails an assertion if you're
   not).  Check to ensure that the memory contains the magic number
   when performing actions of OBJ's.  Also remove the magic number
   when DESTRUCTing OBJs, so that if, for example, an OBJ is
   DESTRUCTed more than once, we'll fail the magic number assert.

5e280cda19 Latest and greatest. Now OPAL is ready for the Windows prime-time.
The same treatement will happens on all sub-projects. The .h files
have to be C++ compatibles and all symbols with an external visibility
have to get the {PROJECT}_DECLSPEC in front of the prototype.

6afa4c6c64 Windows friendly version. We have to split the OMPI_DECLSPEC in at least 3
different macros, one for each project. Therefore, now we have OPAL_DECLSPEC,
ORTE_DECLSPEC and OMPI_DECLSPEC. Please use them based on the sub-project.

dfa1221c3b * AC_CONFIG_LINKS has a minor problem in that it always uses ln -s, rather
than $(LN_S).  This causes problems with with Windows and probably
  elsewhere (re: #200).  So use a slightly different trick to get the
  right header selected for the MEMCPY and TIMER components.

* Using the same trick used to solve the AC_CONFIG_LINKS problem, 
  stop using a separate header file for direct calling in the
  PML and MTL.  This lets me remove some icky code in ompi_mca.m4
  that was more fragile than I really liked.

a43eb4b43e It's not about how much memory we use, but about how we use it.
Keeping the cache misses as low as possible is always a good approach.
The opal_list_t is widely used, it should be a highly optimized class.
The same functionality can be reached with one one sentinel instead
of 2 currently used.
I don't have anything against the STL version, but so far nothing can
compare with the Knuth algorithm. I replace the current implementation
with a modified version of the Knuth algorithm (the one described in
The Art of Computer Programming). As expected, the latency went down.

f0a690933f Clean up the opal_free_list code. We don't use the user_data flag in the
opal_free_list_item_t and everyone was just treating them as
opal_list_itme_t structures, which meant that they were overwriting the
user_data memory anyway.  So make an opal_free_lsit_item_t be just a
opal_list_item_t.

Also, opal_free_list_item_t wasn't a proper class, which made it slightly
less than nice to use, so fix that part up.  Also update the
opal_free_list_t to use the class macros, so that it is more obvious we
actually do the right thing.

372ae03535 There should be one gap between the constructors and the destructors, otherwise
the last constructor will be set to NULL overwriting the first destructor. This
prevent us from calling the destructors on some classes.

Previous rev. maintained state on the communicator used for acking duplicate
fragments, but the communicator may be destroyed prior to successfull
delivery of an ack to the peer. We must therefore maintain this state
globally on a per peer, not a per peer, per communicator basis. 
This requires that we use a global rank on the wire and translate this as
appropriate to a local rank within the communicator.

566a050c23 Next step in the project split, mainly source code re-arranging
- move files out of toplevel include/ and etc/, moving it into the
    sub-projects
  - rather than including config headers with <project>/include, 
    have them as <project>
  - require all headers to be included with a project prefix, with
    the exception of the config headers ({opal,orte,ompi}_config.h
    mpi.h, and mpif.h)

d56656580a Profiling shows that we spend way to much time (it's relative of course but it's still more
than I want to) on the constructor and destructor loops. Compress the constructors and
destructors array to remove all the useless tests against NULL. Now we use the cache a
little bit more efficient.

Correct a threading problem in the obj_update function. In the threaded case we have to
return the value returned by the ompi_atomic_add function otherwise there are ways
leading to the release of an object twice.

1302cb4072 The next in a long line of crazed build system changes from Brian. This was
originally suggested by Ralf Wildenhues, to try to speed autogen, configure,
and make (and possibly even make install).  Use automake's include directive
to drastically reduce the number of Makefile files (although the number of
Makefile.am files is the same - most are just included in a top-level
Makefile.am).  Also use an Automake SUBDIRs feature to eliminate the
dynamic-mca tree, which was no longer really needed.  This makes adding
a framework easier (since you don't have to remember the dynamic-mca
tree) and makes building faster (as make doesn't have to recurse through
the dynamic-mca tree)

ed56e743b7 * update configure.ac to use the modern version of AC_INIT and
AM_INIT_AUTOMAKE, instead of the deprecated version.
* Work around dumbness in modern AC_INIT that requires the version
  number to be set at autoconf time (instead of at configure time, as
  it was before).  Set the version number, minus the subversion r number,
  at autoconf time.  Override the internal variables to include the r
  number (if needed) at configure time.  Basically, the right thing
  should always happen.  The only place it might not is the version
  reported as part of configure --help will not have an r number.
* Since AM_INIT_AUTOMAKE taks a list of options, no need to specify
  them in all the Makefile.am files.
* Addes support for subdir-objects, meaning that object files are put
  in the directory containing source files, even if the Makefile.am is
  in another directory.  This should start making it feasible to
  reduce the number of Makefile.am files we have in the tree, which
  will greatly reduce the time to run autogen and configure.

492aeecd11 * track the actual allocations within the ompi and opal free_lists, so that
we can free all allocated memory when the free_list is destructed.  Fixes
  a whole bunch of memory leaks...

cf2c8b45a8 - Use proper prefixes for all #include statements (opal/, orte/, and
ompi/).
- There's still a handful of places that have orte/ #include files;
  still need to clean those up
- A lot of places still use ompi/include/constants.h -- those need to
  be converted over to use OPAL_ return codes and then switch to the
  opal constants.h.  This commit is the first few steps towards
  that...

3f466e2915 Small change with large benefits. Until now, in DEBUG mode we keep trace of the file and line number where
an object has been created. I slightly change this behaviour. Now, during the life time of an object (when
the reference count is > 0) we keep the place where the object was created and just before freeing the object
we set the location where the object get destroyed. So when we try to release an already destroyed object
we have the location where it happens (where the object get destroyed for the first time).
