fde83a44ab This confusion has been around for awhile, caused by a long-ago decision to track slots allocated to a specific job as opposed to allocated to the overall mpirun instance. We eliminated that quite a while ago, but never consolidated the "slots_alloc" and "slots" fields in orte_node_t. As a result, confusion has grown in the code base as to which field to look at and/or update.
So (finally) consolidate these two fields into one "slots" field. Add a field in orte_job_t to indicate when all the procs for a job will be launched together, so that staged operations can know when MPI operations are allowed.

bae5dab916 If (and only if) a user requests, set the default number of slots on any node to the number of objects of the specified type. This *only* takes effect in an unmanaged environment - i.e., if an external resource manager assigns us a number of slots, then that is what we use. However, if we are using a hostfile, then the user may or may not have given us a value for the number of slots on each node.
For those nodes (and *only* those nodes) where the user does *not* specify a slot count, we will set the number of slots according to their direction: either to the number of cores, numas, sockets, or hwthreads. Otherwise, the slot count is set to 1.

Note that the default behavior remains unchanged: in the absence of any value for #slots, and in the absence of any directive to set #slots, we will set #slots=1.

11de735e8a Complete the revamp of hostfile support in non-managed environments. Working at the app level, ensure that we utilize only those nodes specified for that app, but fall back to the default hostfile (if available) for those with no specification, further falling back to the local host if the default hostfile is not present or is empty.

42d58f17bf Provide a more user-expected way of handling hostfile and dash-host allocations in unmanaged environments. First look for an RM-managed allocation. If nothing is found, or no active module is alive, proceed to look for hostfile and dash-host assignments. These are provided on a per-app basis, so we have to cycle across the apps using the following algorithm:
1. if a hostfile is given, then add the nodes found in that hostfile to our list - i.e., the resulting allocation contains the UNION of all nodes specified in hostfiles from across all apps.

2. any app that has no hostfile but has a dash-host, will have those nodes added to the list

3. any app that fails to have a hostfile or a dash-host will be given the default hostfile, if we have it

Each app will subsequently be filtered using their hostfile and/or dash-host data to ensure that the app only has access to the hosts it specified

Note that any relative node syntax found in the hostfiles or dash-host data will generate an error in this scenario, so only non-relative syntax can be present

95019cc310 Fix a few places where we weren't completely identifying hostfile-based operations against "localhost" entries. Tell the mapper base to be silent when we don't want errors announced because nodes aren't available for mapping (something it is okay if they are fully used). Fix an infinite loop in the file prepositioning code.

431d5361ed For those who really preferred our prior mode of operation that mapped procs and only launched daemons on the nodes that had procs on them, introduce the "novm" state machine component. This recreates the old mode of operation by re-ordering the launch sequence so that we allocate, then map, and then launch daemons only on the reqd nodes (instead of across the entire allocation).

d818c9d407 Includes a patch from Jeff and Josh: update the simulator module to allow specification of multiple slot and max_slot counts for each node group (but don't require it). Remove the requirement that each node group provide its own topology. Adjust verbosities to allow showing some light debug output to see what nodes have been added without getting a bunch of other stuff.

641e17f26c A better way of handling fqdn allocations. Prior method was wrong as it equated "node1" with "node10", which definitely caused problems.
Detect the addition of fqdn nodes in the allocation. If not found, then strip all incoming hostnames from daemons of any domain info when matching those names against the names in the node pool.

Leave some protection and "live" diagnostic output in place so we can continue to detect problems across all environments.

9b59d8de6f This is actually a much smaller commit than it appears at first glance - it just touches a lot of files. The --without-rte-support configuration option has never really been implemented completely. The option caused various objects not to be defined and conditionally compiled some base functions, but did nothing to prevent build of the component libraries. Unfortunately, since many of those components use objects covered by the option, it caused builds to break if those components were allowed to build.
Brian dealt with this in the past by creating platform files and using "no-build" to block the components. This was clunky, but acceptable when only one organization was using that option. However, that number has now expanded to at least two more locations.

Accordingly, make --without-rte-support actually work by adding appropriate configury to prevent components from building when they shouldn't. While doing so, remove two frameworks (db and rmcast) that are no longer used as ORCM comes to a close (besides, they belonged in ORCM now anyway). Do some minor cleanups along the way.

6310361532 At long last, the fabled revision to the affinity system has arrived. A more detailed explanation of how this all works will be presented here:

The wiki page is incomplete at the moment, but I hope to complete it over the next few days. I will provide updates on the devel list. As the wiki page states, the default and most commonly used options remain unchanged (except as noted below). New, esoteric and complex options have been added, but unless you are a true masochist, you are unlikely to use many of them beyond perhaps an initial curiosity-motivated experimentation.

In a nutshell, this commit revamps the map/rank/bind procedure to take into account topology info on the compute nodes. I have, for the most part, preserved the default behaviors, with three notable exceptions:

1. I have at long last bowed my head in submission to the system admin's of managed clusters. For years, they have complained about our default of allowing users to oversubscribe nodes - i.e., to run more processes on a node than allocated slots. Accordingly, I have modified the default behavior: if you are running off of hostfile/dash-host allocated nodes, then the default is to allow oversubscription. If you are running off of RM-allocated nodes, then the default is to NOT allow oversubscription. Flags to override these behaviors are provided, so this only affects the default behavior.

2. both cpus/rank and stride have been removed. The latter was demanded by those who didn't understand the purpose behind it - and I agreed as the users who requested it are no longer using it. The former was removed temporarily pending implementation.

3. vm launch is now the sole method for starting OMPI. It was just too darned hard to maintain multiple launch procedures - maybe someday, provided someone can demonstrate a reason to do so.

As Jeff stated, it is impossible to fully test a change of this size. I have tested it on Linux and Mac, covering all the default and simple options, singletons, and comm_spawn. That said, I'm sure others will find problems, so I'll be watching MTT results until this stabilizes.

25cbf79592 modifications to ras alps. this commit allows users to mpirun without having to set id environment variables (BASIL_RESERVATION_ID, OMPI_ALPS_RESID). note, however, that we preserved the old behavior. if an id environment variable is set, it will be obeyed and our new code path is essentially bypassed. if we missed something, please yell at us. with this commit, the use of ras-alps-command.sh is no longer needed... at least that is our hope.

1ee7c39982 Fix some major bit-rot on scalable launch. If static ports are provided, then daemons can connect back to the HNP via the routed connection tree instead of doing so directly. In order to do that at scale, the node list must be passed as a regular expression - otherwise, the orted command line gets too long.
Over the course of time, usage of static ports got corrupted in several places, the "parent" info got incorrectly reset, etc. So correct all that and get the regex-based wireup going again.

Also, don't pass node lists if static ports aren't enabled - they are of no value to the orted and just create the possibility of overly-long cmd lines.

73bcc4a36b Fix mistake that came in via the ompi-agen tree in r23764. The mistake wasn't part of the core autogen upgrade; it was an additional 'bonus' cleanup. Oops. The mistake will always create a set of directories under installdir, even if you do not --with-devel-headers. The set of directories will be empty, but still -- they should not be there at all. This commit fixes that -- the directories are not created at all if you do not --with-devel-headers

40a2bfa238 WARNING: Work on the temp branch being merged here encountered problems with bugs in subversion. Considerable effort has gone into validating the branch. However, not all conditions can be checked, so users are cautioned that it may be advisable to not update from the trunk for a few days to allow MTT to identify platform-specific issues.
This merges the branch containing the revamped build system based around converting autogen from a bash script to a Perl program. Jeff has provided emails explaining the features contained in the change.

Please note that configure requirements on components HAVE CHANGED. For example. a configure.params file is no longer required in each component directory. See Jeff's emails for an explanation.

12cd07c9a9 Start reducing our dependency on the event library by removing at least one instance where we use it to redirect the program counter. Rolf reported occasional hangs of mpirun in very specific circumstances after all daemons were done. A review of MTT results indicates this may have been happening more generally in a small fraction of cases.
The problem was tracked to use of the grpcomm.onesided_barrier to control daemon/mpirun termination. This relied on messaging -and- required that the program counter jump from the errmgr back to grpcomm. On rare occasions, this jump did not occur, causing mpirun to hang.

This patch looks more invasive than it is - most of the affected files simply had one or two lines removed. The essence of the change is:

* pulled the job_complete and quit routines out of orterun and orted_main and put them in a common place

* modified the errmgr to directly call the new routines when termination is detected

* removed the grpcomm.onesided_barrier and its associated RML tag

* add a new "num_routes" API to the routed framework that reports back the number of dependent routes. When route_lost is called, the daemon's list of "children" is checked and adjusted if that route went to a "leaf" in the routing tree

* use connection termination between daemons to track rollup of the daemon tree. Daemons and HNP now terminate once num_routes returns zero

Also picked up in this commit is the addition of a new bool flag to the app_context struct, and increasing the job_control field from 8 to 16 bits. Both trivial.

afbe3e99c6 * Wrap all the direct error-code checks of the form (OMPI_ERR_* == ret) with
(OMPI_ERR_* = OPAL_SOS_GET_ERR_CODE(ret)), since the return value could be a
 SOS-encoded error. The OPAL_SOS_GET_ERR_CODE() takes in a SOS error and returns
 back the native error code.

* Since OPAL_SUCCESS is preserved by SOS, also change all calls of the form
  (OPAL_ERROR == ret) to (OPAL_SUCCESS != ret). We thus avoid having to
  decode 'ret' to get the native error code.

f66b6cae23 Enable the boot of an orted "virtual machine". Modify the mapper framework to allow mapping of only daemons. Remove the cm ras module as no longer required. Modify the orted code to always send back node arch info. Remove the "--enable-bootstrap" configure option as this feature will now always be available.

872a4047ba Fix the bug that caused by ADD_DEPENDENCIES() from different version of CMake.
In CMake 2.6 and earlier, this function add dependencies for targets and also link the target libraries automatically, but in CMake 2.8,this behavior has been changed, i.e. it will only add the dependencies but no link, which will cause linking errors at compilation time.

Continue the reorganization of the configure system. Move files from the main config directory to their appropriate level-specific config directories. Modify the configure system to correctly handle compiler detection, test, and setup so that all things pertaining to opal and orte are done at the lower level, with the ompi configure system only looking at mpi-specific options.

Ensure the wrapper compilers for orte and ompi only get built when appropriate. Add support for c++ to the orte wrapper compilers, both script and non-script versions.

0005e6e834 Correct a couple of bugs in the rank_file mapper that were incorrectly assigning vpids.
Add a capability to parse the rankfile to extract node information in place of requiring both hostfile and rankfile for non-RM managed environments. The rankfile is -only- parsed for this IF the hostfile and -host options are not given. Otherwise, those are used to establish allocation info as we did before this commit.

784b9b9f5b - Based and updated from Ken's patch: since CLE-2.1 does not offer

656ec00611 Remove the definition of _WIN32_DCOM. It only enables DCOM when _WIN32_WINNT is less then 0x400 (Win 95, 98), and we are supporting 0x502(Win XP) and above in Open MPI. Thanks George for pointing this out.

6750657a97 Change the way that we detect cluster nodes status and clean up the CCP components.
Normally, any non-windows nodes should return  NodeStatus_Unreachable, but that's not true. We have noticed that Scientific Linux cluster nodes, which are in the same subnet as the Windows nodes, return NodeStatus_PendingApproval value, and the RAS CCP takes them as Windows nodes. So let's just use the "Ready" nodes.

4be24521aa Modify the orte_process_info structure to handle a broader range of process types by replacing the individual booleans with a 32-bit bitmap. Use a set of #define's to define the individual bits, and a set of matching macros to test for them. Update the orte code base to use the macros instead of the booleans.
Minor mod to the ompi layer to use the new #define's - just one-line name replacements.

221fb9dbca ... Delayed due to notifier commits earlier this day ...
- Delete unnecessary header files using
   contrib/check_unnecessary_headers.sh after applying
   patches, that include headers, being "lost" due to
   inclusion in one of the now deleted headers...

   In total 817 files are touched.
   In ompi/mpi/c/ header files are moved up into the actual c-file,
   where necessary (these are the only additional #include),
   otherwise it is only deletions of #include (apart from the above
   additions required due to notifier...)

 - To get different MCAs (OpenIB, TM, ALPS), an earlier version was
   successfully compiled (yesterday) on:
   Linux locally using intel-11, gcc-4.3.2 and gcc-SVN + warnings enabled
   Smoky cluster (x86-64 running Linux) using PGI-8.0.2 + warnings enabled
   Lens cluster (x86-64 running Linux) using Pathscale-3.2 + warnings enabled

9c39a3edd7 Enable the passing of MCA params to dynamically spawned jobs. This creates a new info_key "ompi_param" that allows a user to specify MCA params for a dynamically spawned job.
We currently apply all of the MCA params in the parent job to the child. This commit allows a user to specify additional params for the child job, and to override any pre-existing params with the new value so they can better control behavior of the child job.

515b99b357 Under SGE, the orted should not daemonize by default.

af45569366 Clean up some debugging output in the loadleveler ras module.

be02211b4f Modify the wakeup system to make it more Windows-friendly. This allows Shiqing to consolidate the Windows-specific modifications into one location, and generalizes the wakeup procedure in case we hit other system-specific requirements.
This needs some soak time to ensure we haven't opened any race conditions. I tried to loop everything in the shutdown procedure through that trigger event call to ensure it all goes through the one-time locks as it did before so that someone hitting ctrl-c when we are already shutting down shouldn't cause problems. Just want to let people use it for awhile to verify.

35a86b3347 Establish an MCA param "orte_allocation_required" so that a system can require the user have an RM-provided allocation in order to run. This helps prevent the problem where a user forgets to get an allocation on an RM-managed cluster, and then executes mpirun on the head node - thus causing all of their mpi procs to launch on the head node, usually bringing it to its knees.
Since OMPI allows mpirun to default to the local node, and since users want to retain the option to co-locate procs with mpirun, we needed another param to block this error case.

a1d296ae03 This commit fixes ticket #1410
Fix a few bugs in the mappers:

1. Ensure that bynode with no -np fills all available slots - it just does so with the ranks set bynode instead of byslot

2. fix --nolocal behavior so it works correctly in all cases. We still have to test the host's name using opal_ifislocal in the mapper because the name returned by gethostname to orte_process_info.hostname can be an FQDN, but a hostfile may contain a non-FQDN version.

3. Add missing --nolocal logic to the seq mapper

Oversubscribed mapping seemed to be working okay without repair, so I couldn't verify my own bug report in that regard.

Also included are some preliminary changes to support the modified hostfile behavior, which will be committed shortly:

1. removed the totally useless "allocate" field in the orte_node_t object since every node is automatically allocated for use - and everything ignored the field anyway

2. correctly initialize the slots_alloc field when the allocation is read

9613b3176c Effectively revert the orte_output system and return to direct use of opal_output at all levels. Retain the orte_show_help subsystem to allow aggregation of show_help messages at the HNP.
After much work by Jeff and myself, and quite a lot of discussion, it has become clear that we simply cannot resolve the infinite loops caused by RML-involved subsystems calling orte_output. The original rationale for the change to orte_output has also been reduced by shifting the output of XML-formatted vs human readable messages to an alternative approach.

I have globally replaced the orte_output/ORTE_OUTPUT calls in the code base, as well as the corresponding .h file name. I have test compiled and run this on the various environments within my reach, so hopefully this will prove minimally disruptive.

e7ecd56bd2 This commit represents a bunch of work on a Mercurial side branch. As
such, the commit message back to the master SVN repository is fairly
long.

= ORTE Job-Level Output Messages =

Add two new interfaces that should be used for all new code throughout
the ORTE and OMPI layers (we already make the search-and-replace on
the existing ORTE / OMPI layers):

 * orte_output(): (and corresponding friends ORTE_OUTPUT,
   orte_output_verbose, etc.)  This function sends the output directly
   to the HNP for processing as part of a job-specific output
   channel.  It supports all the same outputs as opal_output()
   (syslog, file, stdout, stderr), but for stdout/stderr, the output
   is sent to the HNP for processing and output.  More on this below.
 * orte_show_help(): This function is a drop-in-replacement for
   opal_show_help(), with two differences in functionality:
   1. the rendered text help message output is sent to the HNP for
      display (rather than outputting directly into the process' stderr
      stream)
   1. the HNP detects duplicate help messages and does not display them
      (so that you don't see the same error message N times, once from
      each of your N MPI processes); instead, it counts "new" instances
      of the help message and displays a message every ~5 seconds when
      there are new ones ("I got X new copies of the help message...")

opal_show_help and opal_output still exist, but they only output in
the current process.  The intent for the new orte_* functions is that
they can apply job-level intelligence to the output.  As such, we
recommend that all new ORTE and OMPI code use the new orte_*
functions, not thei opal_* functions.

=== New code ===

For ORTE and OMPI programmers, here's what you need to do differently
in new code:

 * Do not include opal/util/show_help.h or opal/util/output.h.
   Instead, include orte/util/output.h (this one header file has
   declarations for both the orte_output() series of functions and
   orte_show_help()).
 * Effectively s/opal_output/orte_output/gi throughout your code.
   Note that orte_output_open() takes a slightly different argument
   list (as a way to pass data to the filtering stream -- see below),
   so you if explicitly call opal_output_open(), you'll need to
   slightly adapt to the new signature of orte_output_open().
 * Literally s/opal_show_help/orte_show_help/.  The function signature
   is identical.

=== Notes ===

 * orte_output'ing to stream 0 will do similar to what
   opal_output'ing did, so leaving a hard-coded "0" as the first
   argument is safe.
 * For systems that do not use ORTE's RML or the HNP, the effect of
   orte_output_* and orte_show_help will be identical to their opal
   counterparts (the additional information passed to
   orte_output_open() will be lost!).  Indeed, the orte_* functions
   simply become trivial wrappers to their opal_* counterparts.  Note
   that we have not tested this; the code is simple but it is quite
   possible that we mucked something up.

= Filter Framework =

Messages sent view the new orte_* functions described above and
messages output via the IOF on the HNP will now optionally be passed
through a new "filter" framework before being output to
stdout/stderr.  The "filter" OPAL MCA framework is intended to allow
preprocessing to messages before they are sent to their final
destinations.  The first component that was written in the filter
framework was to create an XML stream, segregating all the messages
into different XML tags, etc.  This will allow 3rd party tools to read
the stdout/stderr from the HNP and be able to know exactly what each
text message is (e.g., a help message, another OMPI infrastructure
message, stdout from the user process, stderr from the user process,
etc.).

Filtering is not active by default.  Filter components must be
specifically requested, such as:

There can only be one filter component active.

= New MCA Parameters =

The new functionality described above introduces two new MCA
parameters:

 * '''orte_base_help_aggregate''': Defaults to 1 (true), meaning that
   help messages will be aggregated, as described above.  If set to 0,
   all help messages will be displayed, even if they are duplicates
   (i.e., the original behavior).
 * '''orte_base_show_output_recursions''': An MCA parameter to help
   debug one of the known issues, described below.  It is likely that
   this MCA parameter will disappear before v1.3 final.

= Known Issues =

 * The XML filter component is not complete.  The current output from
   this component is preliminary and not real XML.  A bit more work
   needs to be done to configure.m4 search for an appropriate XML
   library/link it in/use it at run time.
 * There are possible recursion loops in the orte_output() and
   orte_show_help() functions -- e.g., if RML send calls orte_output()
   or orte_show_help().  We have some ideas how to fix these, but
   figured that it was ok to commit before feature freeze with known
   issues.  The code currently contains sub-optimal workarounds so
   that this will not be a problem, but it would be good to actually
   solve the problem rather than have hackish workarounds before v1.3 final.

3e55fe6f6d Fold in the revised modex scheme. Move the ompi_proc_t modex portions to the RTE level since the daemons already have that info. Provide each process with the equivalent of a "nidmap" - both a map of what nodes are in the job, and a map of which node each process is on. This enables the use of static ports, though that hasn't been turned "on" in this commit.
Update the rsh tree spawn capability so we spawn the next wave of daemons before launching our own local procs.

Add an ability to encode nodenames for large clusters with contiguous node name numbering schemes - this allows communication of all node names in a few bytes instead of tens-of-bytes/node.

5311b13b60 Add a loadbalancing feature to the round-robin mapper - more to be sent to devel list
Fix a potential problem with RM-provided nodenames not matching returns from gethostname - ensure that the HNP's nodename gets DNS-resolved when comparing against RM-provided hostnames. Note that this may be an issue for RM-based clusters that don't have local DNS resolution, but hopefully that is more indicative of a poorly configured system.

dc7f45dafd Remove the obsolete and largely unused orte_system_info structure. The only fields that were used in that struct were nodeid and nodename - these have been transferred to the orte_process_info structure.
Only one place used the user name field - session_dir, when formulating the name of the top-level directory. Accordingly, the code for getting the user's id has been moved to the session_dir code.

f9916811ae Make it so we do not mangle the options the user passes to their executeable. Fixes trac:1124
The change also:
 - cleans up and simplifies the command line processing code
 - adds an error output if more than one hostfile passed for a single app context
 - gets rid of the superfluous orte_app_context_map_t type, and instead use a simple argv of -host options

3dbd4d9be7 Squeeeeeeze the launch message. This is the message sent to the daemons that provides all the data required for launching their local procs. In reorganizing the ODLS framework, I discovered that we were sending a significant amount of unnecessary and repeated data. This commit resolves this by:
1. taking advantage of the fact that we no longer create the launch  message via a GPR trigger. In earlier times, we had the GPR create the launch message based on a subscription. In that mode of operation, we could not guarantee the order in which the data was stored in the message - hence, we had no choice but to parse the message in a loop that checked each value against a list of possible "keys" until the corresponding value was found.

Now, however, we construct the message "by hand", so we know precisely what data is in each location in the message. Thus, we no longer need to send the character string "keys" for each data value any more. This represents a rather large savings in the message size - to give you an example, we typically would use a 30-char "key" for a 2-byte data value. As you can see, the overhead can become very large.

2. sending node-specific data only once. Again, because we used to construct the message via subscriptions that were done on a per-proc basis, the data for each node (e.g., the daemon's name, whether or not the node was oversubscribed) would be included in the data for each proc. Thus, the node-specific data was repeated for every proc.

Now that we construct the message "by hand", there is no reason to do this any more. Instead, we can insert the data for a specific node only once, and then provide the per-proc data for that node. We therefore not only save all that extra data in the message, but we also only need to parse the per-node data once.

The savings become significant at scale. Here is a comparison between the revised trunk and the trunk prior to this commit (all data was taken on odin, using openib, 64 nodes, unity message routing, tested with application consisting of mpi_init/mpi_barrier/mpi_finalize, all execution times given in seconds, all launch message sizes in bytes):

Condensing those numbers, it appears we gained:

per-node message size: 251 bytes/node -> 113 bytes/node

per-proc message size: 251 bytes/proc  -> 52 bytes/proc

per-job message size:  568 bytes/job -> 399 bytes/job 
(job-specific data such as jobid, override oversubscribe flag, total #procs in job, total slots allocated)

The fact that the two pre-commit trunk numbers are the same confirms the fact that each proc was containing the node data as well. It isn't quite the 10x message reduction I had hoped to get, but it is significant and gives much better scaling.

Note that the timing info was, as usual, pretty chaotic - the numbers cited here were typical across several runs taken after the initial one to avoid NFS file positioning influences.

Also note that this commit removes the orte_process_info.vpid_start field and the handful of places that passed that useless value. By definition, all jobs start at vpid=0, so all we were doing is passing "0" around. In fact, many places simply hardwired it to "0" anyway rather than deal with it.

1. --with-sge, always builds
2. --without-sge, never builds
3. if neither is specified, build if and only if either SGE_ROOT is set or "qrsh" is found in the path
