This is a first cut at updating various infrastructure for git. There
will definitely be more commits; some of the scripts require
committed/pushed code (e.g., the various make-tarball scripts). So
it's not possible to know if we got it right without committing/pushing.
Make the checks for macro weak symbols be equivalent to the checks for
weak symbols.
Also fix up several OSHMEM configure checks:
* fix an errant AC_MSG_REQUEST
* don't check for profiling ability during configure options checks.
Instead, defer it to later, when we have weak symbol check results.
* don't directly call _FOO macros from the top level
* make setting up OSHMEM profiling similar to MPI profiling: create
OSHMEM_SETUP_PROFILING macro
* cache the results of checking for macro weak symbols (for parity
with the weak symbol check -- although we should really
revisit/audit the whole cache-checking scheme throughout all m4
code; it may well be inconsistently used)
* add some more [] m4 quoting, even in the original C weak symbols test
* style: fix some whitespace errors

The _strdup usage in opal/util/basename looks like it was a product of
Windows compatibility (see r11336), which we don't care about any
more. Further, opal/win32/win_compat.h, which we sitll maintain for
cygwin compatibility, #define's strdup to _strdup (which is what
Microsoft wants you to use).
So this old _strdup in opal/util/basename.c (and its corresponding
check in configure.ac) should just be removed.

In core library portions of the configury (e.g., top-level
configure.ac itself), we were calling AC_CHECK_LIB and
OPAL_CHECK_FUNC_LIB to check for various libraries.
'''SIDENOTE:''' It turns out that modern Autoconf has AC_SEARCH_LIBS,
which does just about exactly what OPAL_CHECK_FUNC_LIB does. So this
commit effectively replaces OPAL_CHECK_FUNC_LIB with AC_SEARCH_LIBS.
However, we never bothered to add these found libraries to the wrapper
compiler list of libraries used for static linking (doh!). We've been
getting lucky for quite a while that components were adding the same
libraries to their wrapper compiler LIBS list.
This is problematic, however, if we don't build some of these
components. For example, Paul Hargrove noticed that if he configured
with --disable-shared --enable-static --disable-io-romio, ROMIO was no
longer adding some libraries to the wrapper LIBS list -- libraries
that just happened to also be needed by core OPAL/ORTE/OMPI layers.
The solution is not to use AC_CHECK_LIB or OPAL_CHECK_FUNC_LIB, but
use a pair of new macros:
* OPAL_SEARCH_LIBS_CORE: a wrapper around AC_SEARCH_LIBS. If we add
something to $LIBS, then also add it to the wrapper list of static
libraries. This is the main piece of functionality that was
wrong/missing.
* OPAL_SEARCH_LIBS_COMPONENT: similar to OPAL_SEARCH_LIBS_CORE, but
instead of directly adding it to the wrapper list of static
libaries, add it to <framework>_<component>_LIBS (which eventually
gets slurped up into the wrapper list of static libraries. See the
lengthy comment in config/opal_setup_wrappers.m4 near the beginning
of OPAL_SETUP_WRAPPER_INIT() for a more detailed explanation).
Most components did this correctly already, but one or two weren't
right, so I implemented this second macro quite similar to the
first and put it everywhere we already used AC_SEARCH_LIBS or
OPAL_CHECK_FUNC_LIB.
This needs to soak for a day or two on the trunk before moving to the
v1.8 branch.

to ensure that we have setpgid, and only do the setpgid/getpgid if we
have setpgid.
Without this commit, killing the entire process group can do
unexpected things (e.g., kill the orted, mpirun, and even mpirun's
parent!).

- Move the ptrdiff_t tests up higher in configure.ac to be with the

- Create new OMPI_FIND_MPI_AINT_COUNT_OFFSET for finding the

Consolidate all the old C and Fortran tests into this new macro (and
.m4 file).
- Fix Fortran MPI_*_KIND tests that incorrectly keyed off assumed
types (e.g., int64_t) rather than whatever the corresponding C

- Add new logic to ensure that sizeof(MPI_Count) <= sizeof(size_t),

As noted by Paul Hargrove, the #if's surrounding the use of statfs()
and statvfs() in opal/util/path.c have apparently gotten stale (e.g.,
modern flavors of *BSD OSs no longer define __BSD). Changes:
* Add statfs and statvfs to the AC_CHECK_FUNCS in configure.ac
* Add a sanity check to ensure that we have at least one of statfs()
or statvfs(). Add a similar sanity check in opal/util/path.c, just
as defensive programming.
* Use AC_CHECK_MEMBERS in configure.ac to check for specific struct
statfs/struct statvfs members that we use in opal/util/path.c
* In path.c, add some #includes as listed on the OS man page for
statfs(2) (OS X 10.8.5/Mountain Lion)
* The previous code used statvfs() on Solaris and statfs() everywhere
else. Attempting to replicate this with behavior-based configure
testing led to fairly complicted if/else logic, so the new code
uses whichever of the two are available (i.e., it might actually
use both -- OS X 10.8.5 and RHEL 6.5 have both statfs() and
statvfs()). The rationale here is that we don't really care which
of the two functions report the answer; we'll take the answer
regardless of where it comes from. For example, if one function
returns a failure and the other does not, we'll use the results
from the successful function and ignore the failed one.
This new code seems to work on OS X and Linux. We'll have to see what
happens with MTT and future Paul Hargrove testing...

- Remove OPAL_ENABLE_MULTI_THREADS, since it didn't really do anything
correctly. Opal always has threads enabled at this point.
- Remove OMPI_ENABLE_PROGRESS_THREADS, since this hasn't worked in
8 years and it has performance issues we'll never be able to
overcome. Note that we have plans for re-adding async progress, using
a hybrid protocol of async and sync sends.
- OMPI_ENABLE_THREAD_MULTIPLE now determines whether the thread lock
macros do the check or not.
- Condition variables are ALWAYS polling right now, which fixes the thread
live-lock currently found when THREAD_MULTIPLE is turned on.

configure-time dynamic allocation of flags. The net result for platforms
which only support BTL-based communication is a reduction of 8*nprocs bytes
per process. Platforms which support both MTLs and BTLs will not see
a space reduction, but will now be able to safely run both the MTL and BTL
side-by-side, which will prove useful.

Add support for MPI_Count type and MPI_COUNT datatype and add the required
MPI-3 functions MPI_Get_elements_x, MPI_Status_set_elements_x,
MPI_Type_get_extent_x, MPI_Type_get_true_extent_x, and MPI_Type_size_x.
This commit adds only the C bindings. Fortran bindins will be added in
another commit. For now the MPI_Count type is define to have the same size
as MPI_Offset. The type is required to be at least as large as MPI_Offset
and MPI_Aint. The type was initially intended to be a ssize_t (if it was
the same size as a long long) but there were issues compiling romio with
that definition (despite the inclusion of stddef.h).
I updated the datatype engine to use size_t instead of uint32_t to support
large datatypes. This will require some review to make sure that 1) the
changes are beneficial, 2) nothing was broken by the change (I doubt
anything was), and 3) there are no performance regressions due to this
change.

wrapper flags should now be modified by using the OPAL_WRAPPER_FLAGS_ADD
macro. MCA components should either let <framework>_<component>_{LIBS,LDFLAGS}
be copied over OR set <framework>_<component>_WRAPPER_EXTRA_{LIBS,LDFLAGS}.
The situations in which WRAPPER CPPFLAGS can be set by MCA components was

* Normal MPI applications only ever use the MPI API. Hence, -lmpi is
sufficient (they'll never directly call ORTE or OPAL
functions). This is arguably the most common case.
* That being said, we do have some test programs (e.g., those in
orte/test/mpi) that call MPI functions but also call ORTE/OPAL
functions. I've also written the occasional MPI test program that
calls opal_output, for example (there even might be a few tests in
the IBM test suite that directly call ORTE/OPAL functions).
* Even though this is not a common case, these applications should
also compile/link with mpicc.
* So we should add a --openmpi:linkall option that will also link
in whatever is necessary to call ORTE/OPAL functions
* Yes, we could hard-code "-lopen-rte -lopen-pal" in Makefiles, but
we do reserve the right to change those library names and/or add
others someday, so it's better to abstract out the names and let
the wrapper supply whatever is necessary.
* ORTE programs, however, are different. They almost always call OPAL
functions (e.g., if they want to send a message, they must use the
OPAL DSS). As such, it seems like the ORTE programs should always
link in OPAL.

Craig Rasmussen and I have been working with the MPI-3 Fortran WG and Fortran J3 committees for a long, long time to make a prototype MPI-3 Fortran bindings implementation. We think we're at a stable enough state to bring this stuff back to the trunk, with the goal of including it in OMPI v1.7.

There's still opportunities for optimization in the mpi_f08 implementation, but by and large, it is as far along as it can be until Fortran compilers start implementing the new F08 dimension(..) syntax.
Note that gfortran is currently unsupported for the mpi_f08 module and the new mpi module. gfortran users will a) fall back to the same mpi module implementation that is in OMPI v1.5.x, and b) not get the new mpi_f08 module. The gfortran maintainers are actively working hard to add the necessary features to support both the new mpi_f08 module and the new mpi module implementations. This will take some time.
As mentioned above, ompi/mpi/f77 and ompi/mpi/f90 no longer exist. All the fortran bindings implementations have been collated under ompi/mpi/fortran; each implementation has its own subdirectory:

There's also a prototype 6-function-MPI implementation under use-mpi-f08-desc that emulates the new F08 dimension(..) syntax that isn't fully available in Fortran compilers yet. We did that to prove it to ourselves that it could be done once the compilers fully support it. This directory/implementation will likely eventually replace the use-mpi-f08 version.
Other things that were done:
* ompi_info grew a few new output fields to describe what level of Fortran support is included
* Existing Fortran examples in examples/ were renamed; new mpi_f08 examples were added
* The old Fortran MPI libraries were renamed:
* libmpi_f77 -> libmpi_mpifh
* libmpi_f90 -> libmpi_usempi
* The configury for Fortran was consolidated and significantly slimmed down. Note that the F77 env variable is now IGNORED for configure; you should only use FC. Example:

All of this work was done in a Mercurial branch off the SVN trunk, and hosted at Bitbucket. This branch has got to be one of OMPI's longest-running branches. Its first commit was Tue Apr 07 23:01:46 2009 -0400 -- it's over 3 years old! :-) We think we've pulled in all relevant changes from the OMPI trunk (e.g., Fortran implementations of the new MPI-3 MPROBE stuff for mpif.h, use mpi, and use mpi_f08, and the recent Fujitsu Fortran patches).
I anticipate some instability when we bring this stuff into the trunk, simply because it touches a LOT of code in the MPI layer in the OMPI code base. We'll try our best to make it as pain-free as possible, but please bear with us when it is committed.

batch are mapped datatype (direct correspondance between an OMPI datatype and

This is a fairly intrusive change, but outside of the moving of opal/event to opal/mca/event, the only changes involved (a) changing all calls to opal_event functions to reflect the new framework instead, and (b) ensuring that all opal_event_t objects are properly constructed since they are now true opal_objects.
Note: Shiqing has just returned from vacation and has not yet had a chance to complete the Windows integration. Thus, this commit almost certainly breaks Windows support on the trunk. However, I want this to have a chance to soak for as long as possible before I become less available a week from today (going to be at a class for 5 days, and thus will only be sparingly available) so we can find and fix any problems.
Biggest change is moving the libevent code from opal/event to a new opal/mca/event framework. This was done to make it much easier to update libevent in the future. New versions can be inserted as a new component and tested in parallel with the current version until validated, then we can remove the earlier version if we so choose. This is a statically built framework ala installdirs, so only one component will build at a time. There is no selection logic - the sole compiled component simply loads its function pointers into the opal_event struct.
I have gone thru the code base and converted all the libevent calls I could find. However, I cannot compile nor test every environment. It is therefore quite likely that errors remain in the system. Please keep an eye open for two things:
1. compile-time errors: these will be obvious as calls to the old functions (e.g., opal_evtimer_new) must be replaced by the new framework APIs (e.g., opal_event.evtimer_new)
2. run-time errors: these will likely show up as segfaults due to missing constructors on opal_event_t objects. It appears that it became a typical practice for people to "init" an opal_event_t by simply using memset to zero it out. This will no longer work - you must either OBJ_NEW or OBJ_CONSTRUCT an opal_event_t. I tried to catch these cases, but may have missed some. Believe me, you'll know when you hit it.
There is also the issue of the new libevent "no recursion" behavior. As I described on a recent email, we will have to discuss this and figure out what, if anything, we need to do.

supports a wide variety of operating systems and platforms; see the
opal/mca/paffinity/hwloc/hwloc/README file for details.
This component includes an embedded copy of hwloc, currently based on
hwloc-1.0rc6. But note that hwloc is properly SVN imported into the
/vendor branch, so it will be easy to update when 1.0 GA is released.
Note that the hwloc tree embedded in opal/mca/paffinity/hwloc/hwloc is
identical to a hwloc distribution tarball, except that much of the
documentation was rm -rf'ed (because we don't need it for the embedded
case).
Since the paffinity framework currently does not understand hardware
threads, the hwloc component compensates for this by identifying cores
by the "first" hardware thread on that core. Hopefully we'll update
paffinity someday to understand hardware threads. :-)
configure grew a --with-hwloc option, analogous to what we do for many
other external libraries that OMPI supports. However, there's a new
feature: due to the request of several distros, OMPI can be configured
to build with its internal copy of hwloc or with an external copy of
hwloc (e.g., a system-installed hwloc).
1. If --with-hwloc is not specified, Open MPI will try to use its
internal copy (but silently fail/ignore hwloc if that fails).
1. If --with-hwloc=<dir> is supplied, Open MPI looks for hwloc
support in <dir> (and --with-hwloc-libdir=<dir>, if specified).
1. If --with-hwloc=external is supplied, Open MPI will look for hwloc
in a compiler/linker default external location.
1. If --with-hwloc=internal is supplied, Open MPI will use its
internal copy of hwloc.
Some of OMPI's main configury had to be slightly re-arranged in the
bootstrapping phase to accomodate hwloc's configry needs.

Remove the --enable-progress-threads option as this is no longer functional, and hardcode OPAL_ENABLE_PROGRESS_THREADS to 0.
Replace the --enable-mpi-threads option with --enable-mpi-thread-multiple as this is clearer as to meaning. This option automatically turns "on" opal thread support if it wasn't already so specified. If the user specifies --disable-opal-multi-threads --enable-mpi-thread-multiple, we will error out with a message

use the new Automake "silent rules" if available.
If you are using an Automake prior to v1.11, you won't see the new
silent rules -- it will automatically default back to the "verbose"
rules.
Note, too, that even with these changes, you can enable the verbose
"make all" output in one of two ways:
1. Add "V=1" to your "make" command line

2. Add "--disable-silent-rules" to your "configure" command line:

The one down side of using the silent rules by default is that we'll
get less diagnostic information when users send their build logs. I
think we should update the web page to request that users send build
logs of "make V=1", but I'm guessing that not everyone will do it.
Note that I did ''not'' silent-ize the libltdl build (which is a dozen
or so files in the beginning of the build) because we wholly import
libltdl at autogen time. I therefore didn't want to patch libltdl
(further) after importing it a) to remain as forward- compatible as
possible, and b) patching the imported libltdl build system might be
tricky in terms of timestamps / dependencies. So those dozen-or-so
files will still be "verbose", but the rest of the files in OMPI will
be "silent".

Continue the reorganization of the configure system. Move files from the main config directory to their appropriate level-specific config directories. Modify the configure system to correctly handle compiler detection, test, and setup so that all things pertaining to opal and orte are done at the lower level, with the ompi configure system only looking at mpi-specific options.
Ensure the wrapper compilers for orte and ompi only get built when appropriate. Add support for c++ to the orte wrapper compilers, both script and non-script versions.
