5f1254d710 Update code base to use the new opal_free_list_t
Use of the old ompi_free_list_t and ompi_free_list_item_t is
deprecated. These classes will be removed in a future commit.

This commit updates the entire code base to use opal_free_list_t and
opal_free_list_item_t.

Notes:

OMPI_FREE_LIST_*_MT -> opal_free_list_* (uses opal_using_threads ())

WHAT:    Open our low-level communication infrastructure by moving all necessary components (btl/rcache/allocator/mpool) down in OPAL

All the components required for inter-process communications are currently deeply integrated in the OMPI layer. Several groups/institutions have express interest in having a more generic communication infrastructure, without all the OMPI layer dependencies.  This communication layer should be made available at a different software level, available to all layers in the Open MPI software stack. As an example, our ORTE layer could replace the current OOB and instead use the BTL directly, gaining access to more reactive network interfaces than TCP.  Similarly, external software libraries could take advantage of our highly optimized AM (active message) communication layer for their own purpose.  UTK with support from Sandia, developped a version of Open MPI where the entire communication infrastucture has been moved down to OPAL (btl/rcache/allocator/mpool). Most of the moved components have been updated to match the new schema, with few exceptions (mainly BTLs where I have no way of compiling/testing them). Thus, the completion of this RFC is tied to being able to completing this move for all BTLs. For this we need help from the rest of the Open MPI community, especially those supporting some of the BTLs.  A non-exhaustive list of BTLs that qualify here is: mx, portals4, scif, udapl, ugni, usnic.

f3cb124e50 Revert r32082 and r32070 - the developer's conference has decided to go a different direction on the threaded progress effort. This will involve some degree of prototyping to understand the tradeoffs prior to making a final design decision, and so we'll hold off on the final change until that is completed.

195c892a9d Add support for MPI_Comm_dup_with_info, MPI_Comm_create_group, and
MPI_Comm_idup.

As part of this work I implemented a basic request scheduler in
ompi/comm/comm_request.c. This scheduler might be useful for more
than just communicator requests and could be moved to ompi/request
if there is a demand. Otherwise I will leave it where it is.

Added a non-blocking version of ompi_comm_set to support ompi_comm_idup.
The call makes a recursive call to comm_dup and a non-blocking version
was needed. To simplify the code the blocking version calls the nonblocking
version and waits on the resulting request if one exists.

d1b5940e97 don't call OMPI_REQUEST_INIT in req constructor
Calling OMPI_REQUEST_INIT puts the request into an _INACTIVE state
instead of an _INVALID state, which we don't want if it's been
simply been constructed, e.g., in a free_list.  Without this change a
future change to call destructors at free list destruction time will
result in request dtor state assertion failures.

25ad84b925 Ensure that MPI_Status objects have proper alignment:

1. New mpifort wrapper compiler: you can utilize mpif.h, use mpi, and use mpi_f08 through this one wrapper compiler

This stuff is coming from a VERY long-lived mercurial branch (3 years!); it'll almost certainly take a few SVN commits and a bunch of testing before I get it correctly committed to the SVN trunk.

== More details ==

Craig Rasmussen and I have been working with the MPI-3 Fortran WG and Fortran J3 committees for a long, long time to make a prototype MPI-3 Fortran bindings implementation.  We think we're at a stable enough state to bring this stuff back to the trunk, with the goal of including it in OMPI v1.7.  

Special thanks go out to everyone who has been incredibly patient and helpful to us in this journey:

 * Rolf Rabenseifner/HLRS (mastermind/genius behind the entire MPI-3 Fortran effort)
 * The Fortran J3 committee
 * Tobias Burnus/gfortran

There's still opportunities for optimization in the mpi_f08 implementation, but by and large, it is as far along as it can be until Fortran compilers start implementing the new F08 dimension(..) syntax.

Note that gfortran is currently unsupported for the mpi_f08 module and the new mpi module.  gfortran users will a) fall back to the same mpi module implementation that is in OMPI v1.5.x, and b) not get the new mpi_f08 module.  The gfortran maintainers are actively working hard to add the necessary features to support both the new mpi_f08 module and the new mpi module implementations.  This will take some time.

As mentioned above, ompi/mpi/f77 and ompi/mpi/f90 no longer exist.  All the fortran bindings implementations have been collated under ompi/mpi/fortran; each implementation has its own subdirectory:

There's also a prototype 6-function-MPI implementation under use-mpi-f08-desc that emulates the new F08 dimension(..) syntax that isn't fully available in Fortran compilers yet.  We did that to prove it to ourselves that it could be done once the compilers fully support it.  This directory/implementation will likely eventually replace the use-mpi-f08 version.

Other things that were done:

 * ompi_info grew a few new output fields to describe what level of Fortran support is included
 * Existing Fortran examples in examples/ were renamed; new mpi_f08 examples were added
 * The old Fortran MPI libraries were renamed:
   * libmpi_f77 -> libmpi_mpifh
   * libmpi_f90 -> libmpi_usempi
 * The configury for Fortran was consolidated and significantly slimmed down.  Note that the F77 env variable is now IGNORED for configure; you should only use FC. Example:

All of this work was done in a Mercurial branch off the SVN trunk, and hosted at Bitbucket.  This branch has got to be one of OMPI's longest-running branches.  Its first commit was Tue Apr 07 23:01:46 2009 -0400 -- it's over 3 years old!  :-)  We think we've pulled in all relevant changes from the OMPI trunk (e.g., Fortran implementations of the new MPI-3 MPROBE stuff for mpif.h, use mpi, and use mpi_f08, and the recent Fujitsu Fortran patches).

I anticipate some instability when we bring this stuff into the trunk, simply because it touches a LOT of code in the MPI layer in the OMPI code base.  We'll try our best to make it as pain-free as possible, but please bear with us when it is committed.

5af13d0d86 Adjust patch in r26172 to only set the MPI_ERROR field in the status object returned from MPI_Waitall instead of using the internal req_status object to carry it around.
Note that the previous patch allowed the following test to -pass-:
  ompi-tests/mpich_tester/mpich_pt2pt/truncmult.c

This patch makes that test -fail- due to the assumption that MPI_Wait will update the status.MPI_ERROR field. In Open MPI we do not do this, so the MPI_ERROR field being inspected will remain set to MPI_ERR_PENDING. See comments in req_wait.c for why we do this.

If we change the test to not inspect the MPI_ERROR field after calling MPI_Wait successfully, then the test would pass correctly with this patch.

fceabb2498 Update libevent to the 2.0 series, currently at 2.0.7rc. We will update to their final release when it becomes available. Currently known errors exist in unused portions of the libevent code. This revision passes the IBM test suite on a Linux machine and on a standalone Mac.
This is a fairly intrusive change, but outside of the moving of opal/event to opal/mca/event, the only changes involved (a) changing all calls to opal_event functions to reflect the new framework instead, and (b) ensuring that all opal_event_t objects are properly constructed since they are now true opal_objects.

Note: Shiqing has just returned from vacation and has not yet had a chance to complete the Windows integration. Thus, this commit almost certainly breaks Windows support on the trunk. However, I want this to have a chance to soak for as long as possible before I become less available a week from today (going to be at a class for 5 days, and thus will only be sparingly available) so we can find and fix any problems.

Biggest change is moving the libevent code from opal/event to a new opal/mca/event framework. This was done to make it much easier to update libevent in the future. New versions can be inserted as a new component and tested in parallel with the current version until validated, then we can remove the earlier version if we so choose. This is a statically built framework ala installdirs, so only one component will build at a time. There is no selection logic - the sole compiled component simply loads its function pointers into the opal_event struct.

I have gone thru the code base and converted all the libevent calls I could find. However, I cannot compile nor test every environment. It is therefore quite likely that errors remain in the system. Please keep an eye open for two things:

1. compile-time errors: these will be obvious as calls to the old functions (e.g., opal_evtimer_new) must be replaced by the new framework APIs (e.g., opal_event.evtimer_new)

2. run-time errors: these will likely show up as segfaults due to missing constructors on opal_event_t objects. It appears that it became a typical practice for people to "init" an opal_event_t by simply using memset to zero it out. This will no longer work - you must either OBJ_NEW or OBJ_CONSTRUCT an opal_event_t. I tried to catch these cases, but may have missed some. Believe me, you'll know when you hit it.

There is also the issue of the new libevent "no recursion" behavior. As I described on a recent email, we will have to discuss this and figure out what, if anything, we need to do.

0324fdb407 Created two new macros that are used when filling in either the
status structure or the _ucount field in the status structure.
On 64-bit sparc, the macros resolve into integer array assignments.
For all others, they are just simple assignments.  This fixes 
possible BUS errors seen when running on the SPARC processor.
This bug was introduced when the _count field changed from an int
into a size_t.  See the changes to request.h for additional details.

733d25a8a3 First step toward fixing the MPI_Get_count issues from the ticket #2241. Next
step is the configure and Fortran mojo that Jeff will put in. Until then I
guess the Fortran interface is broken (at least all functions using the hidden
count firld in the MPI_Status).

e9b5162d79 Fix the configure logic for --with-ft so that it properly takes a comma separated list.
Many of the OPAL_ENABLE_FT should be OPAL_ENABLE_FT_CR, so fix those.

The OPAL Layer INC should call opal_output on restart so that it can refresh the string it prints to reflect the current pid/hostname which may have changed.

95596d1814 - Move alignment and size output generated by configure-tests
into the OPAL namespace, eliminating cases like opal/util/arch.c
   testing for ompi_fortran_logical_t.
   As this is processor- and compiler-related information
   (e.g. does the compiler/architecture support REAL*16)
   this should have been on the OPAL layer.
 - Unifies f77 code using MPI_Flogical instead of opal_fortran_logical_t

 - Tested locally (Linux/x86-64) with mpich and intel testsuite
   but would like to get this week-ends MTT output


 - PLEASE NOTE: configure-internal macro-names and
   ompi_cv_ variables have not been changed, so that
   external platform (not in contrib/) files still work.

fd28b392bf - An intrusive commit yet again (sorry): with the separation we
get bitten by header depending on having already included
   the corresponding [opal|orte|ompi]_config.h header.
   When separating, things like [OPAL|ORTE|OMPI]_DECLSPEC
   are missed.

   (taking care of possible #ifdef HAVE_...)

33c6dae93a - As shown in ticket #1349, the status is not copied
correctly in case of MPI_PROC_NULL with persistent requests.

   As of r12339, the req_status of the request is initialized
   correclty and being used in {{{ompi_request_test}}} and
   {{{ompi_request_wait}}}.
   So, just set the status, getting rid of the if-statement.

1. The send path get shorter. The BTL is allowed to return > 0 to specify that the
   descriptor was pushed to the networks, and that the memory attached to it is 
   available again for the upper layer. The MCA_BTL_DES_SEND_ALWAYS_CALLBACK flag
   can be used by the PML to force the BTL to always trigger the callback.
   Unmodified BTL will continue to work as expected, as they will return OMPI_SUCCESS
   which force the PML to have exactly the same behavior as before. Some BTLs have
   been modified: self, sm, tcp, mx.
2. Add send immediate interface to BTL.
   The idea is to have a mechanism of allowing the BTL to take advantage of
   send optimizations such as the ability to deliver data "inline". Some
   network APIs such as Portals allow data to be sent using a "thin" event
   without packing data into a memory descriptor. This interface change
   allows the BTL to use such capabilities and allows for other optimizations
   in the future. All existing BTLs except for Portals and sm have this interface
   set to NULL.

28746bbcdb Remove the memchecker macro in pml base request, used in req_wait.c, which actually is in the wrong place. Instead, one simple call from send_request_free and recv_request_free(already done) will do all the work, fast and clean.

d49b07b390 This patch introduces customisable wait/test for requests as discussed at the face-to-face ompi meeting in Paris.
A new global structure (ompi_request_functions) holding all the pointers to the wait/test functions have been added. ompi_request_wait* and ompi_request_test* have been #defined to be replaced by ompi_request_functions.req_wait. The default implementations of the wait/test functions names have been changed from ompi_request_% to ompi_request_default_%. Those functions are static initializer of the ompi_request_functions structure.

To modify the defaults, a components 1) copy the ompi_request_functions structure (the type ompi_request_fns_t can be used to declare a suitable variable), 2) change some of the functions according to its needs. This is best done at MPI_init time when there is no threads. Should this component be unloaded it have to restore the defaults. The ompi_request_default_* functions should never be called directly anywhere in the code. If a component needs to access the previously defined implementation  of wait, it should call its local copy of the function. Component implementors should keep in mind that another component might have already changed the defaults and needs to be called.
