c6d9bf906e configury: ensure wrapper static LIBS is filled properly
In core library portions of the configury (e.g., top-level
configure.ac itself), we were calling AC_CHECK_LIB and
OPAL_CHECK_FUNC_LIB to check for various libraries.

'''SIDENOTE:''' It turns out that modern Autoconf has AC_SEARCH_LIBS,
which does just about exactly what OPAL_CHECK_FUNC_LIB does.  So this
commit effectively replaces OPAL_CHECK_FUNC_LIB with AC_SEARCH_LIBS.

However, we never bothered to add these found libraries to the wrapper
compiler list of libraries used for static linking (doh!).  We've been
getting lucky for quite a while that components were adding the same
libraries to their wrapper compiler LIBS list.  

This is problematic, however, if we don't build some of these
components.  For example, Paul Hargrove noticed that if he configured
with --disable-shared --enable-static --disable-io-romio, ROMIO was no
longer adding some libraries to the wrapper LIBS list -- libraries
that just happened to also be needed by core OPAL/ORTE/OMPI layers.

The solution is not to use AC_CHECK_LIB or OPAL_CHECK_FUNC_LIB, but
use a pair of new macros:

 * OPAL_SEARCH_LIBS_CORE: a wrapper around AC_SEARCH_LIBS.  If we add
   something to $LIBS, then also add it to the wrapper list of static
   libraries.  This is the main piece of functionality that was
   wrong/missing.
 * OPAL_SEARCH_LIBS_COMPONENT: similar to OPAL_SEARCH_LIBS_CORE, but
   instead of directly adding it to the wrapper list of static
   libaries, add it to <framework>_<component>_LIBS (which eventually
   gets slurped up into the wrapper list of static libraries.  See the
   lengthy comment in config/opal_setup_wrappers.m4 near the beginning
   of OPAL_SETUP_WRAPPER_INIT() for a more detailed explanation).
   Most components did this correctly already, but one or two weren't
   right, so I implemented this second macro quite similar to the
   first and put it everywhere we already used AC_SEARCH_LIBS or
   OPAL_CHECK_FUNC_LIB.

This needs to soak for a day or two on the trunk before moving to the
v1.8 branch.

WHAT:    Open our low-level communication infrastructure by moving all necessary components (btl/rcache/allocator/mpool) down in OPAL

All the components required for inter-process communications are currently deeply integrated in the OMPI layer. Several groups/institutions have express interest in having a more generic communication infrastructure, without all the OMPI layer dependencies.  This communication layer should be made available at a different software level, available to all layers in the Open MPI software stack. As an example, our ORTE layer could replace the current OOB and instead use the BTL directly, gaining access to more reactive network interfaces than TCP.  Similarly, external software libraries could take advantage of our highly optimized AM (active message) communication layer for their own purpose.  UTK with support from Sandia, developped a version of Open MPI where the entire communication infrastucture has been moved down to OPAL (btl/rcache/allocator/mpool). Most of the moved components have been updated to match the new schema, with few exceptions (mainly BTLs where I have no way of compiling/testing them). Thus, the completion of this RFC is tied to being able to completing this move for all BTLs. For this we need help from the rest of the Open MPI community, especially those supporting some of the BTLs.  A non-exhaustive list of BTLs that qualify here is: mx, portals4, scif, udapl, ugni, usnic.

11faab1091 The final step of the RFC: convert the <foo>libdir and friends to fit their respective code areas, and equate them all at the top. Note that we can't entirely separate things as the opal_install_dirs framework can't handle separated locations for the various trees.

173c046617 build: add Automake-like silent/verbose macros for "ln -s ..." operations
Also, since I put some of the macros for these silent/verbose rules up
in the top-level Makefile.man-page-rules file, I renamed it to
Makefile.ompi-rules.

I've had this sitting around for a while; now seems like as good a
time as any to commit it.

d7734ac6d8 CRS/CRIU: add code to actually checkpoint a process
This adds the code to actually checkpoint a process using CRIU
with the necessary variables to control the behaviour.

Right now only --np 1 is supported and --mca oob tcp.

Following parameters are supported:

* crs_criu_log: name of the log file
* crs_criu_log_level: verbosity level in the log file
* crs_criu_tcp_established: C/R established TCP connections
* crs_criu_shell_job: C/R shell jobs
* crs_criu_ext_unix_sk: allow external unix connections
* crs_criu_leave_running: leave tasks in running state after checkpoint

14ba81d166 Simplification to the CRIU configure.m4 script:
* Remove redundant/unnecessary uses of $2
 * Change a bunch of logic from negative to positive
 * Use OPAL_VAR_SCOPE_PUSH/POP to help reduce env var usage
 * Only use "" in test statements with strings that require sanitization
 * Removed redundant AC_MSG_WARN/ERROR.  There's now only one check at
   the bottom for whether the component is "good" or not.  We'll
   AC_MSG_WARN/ERROR in that one location.

42d7b014e4 CRS/CRIU: added CRIU as new CRS component
To be able to checkpoint/restart using criu (criu.org) a new
CRS component is added which is based on criu. This first commit
provides the minimal set of functions and configure script options
to enable --with-criu and link against libcriu.so.
No actual checkpoint/restart functionality is yet implemented.
This is only the framework which needs to be filled with the
actual functionality.

8b778903d8 Fix longstanding issue with our multi-project support. Rather than using
pkg{data,lib,includedir}, use our own ompi{data,lib,includedir}, which is
always set to {datadir,libdir,includedir}/openmpi.  This will keep us from
having help files in prefix/share/open-rte when building without Open MPI,
but in prefix/share/openmpi when building with Open MPI.

    Update OPAL frameworks to use the MCA framework system.

This commit changed a lot but also the return value of functions from
OPAL_SUCCESS to OPAL_ERR_NOT_AVAILABLE/OPAL_ERR_NOT_AVAILABLE.

This commit lets opal_compress_base_register() and opal_crs_base_open()
always return OPAL_SUCCESS and removes unneeded #includes.

b42aad44a3 Trying to get the C/R code to compile again. This patch
includes various fixes all over the C/R code which are
hard to group like the other patches.

* explain why mca_base_component_distill_checkpoint_ready no longer works
* compare return result of opal functions with OPAL_* values

* use orte_rml_oob_ft_event() instead of referencing through the modules

cf377db823 MCA/base: Add new MCA variable system
Features:
 - Support for an override parameter file (openmpi-mca-param-override.conf).
   Variable values in this file can not be overridden by any file or environment
   value.
 - Support for boolean, unsigned, and unsigned long long variables.
 - Support for true/false values.
 - Support for enumerations on integer variables.
 - Support for MPIT scope, verbosity, and binding.
 - Support for command line source.
 - Support for setting variable source via the environment using
   OMPI_MCA_SOURCE_<var name>=source (either command or file:filename)
 - Cleaner API.
 - Support for variable groups (equivalent to MPIT categories).

Notes:
 - Variables must be created with a backing store (char **, int *, or bool *)
   that must live at least as long as the variable.
 - Creating a variable with the MCA_BASE_VAR_FLAG_SETTABLE enables the use of
   mca_base_var_set_value() to change the value.
 - String values are duplicated when the variable is registered. It is up to
   the caller to free the original value if necessary. The new value will be
   freed by the mca_base_var system and must not be freed by the user.
 - Variables with constant scope may not be settable.
 - Variable groups (and all associated variables) are deregistered when the
   component is closed or the component repository item is freed. This
   prevents a segmentation fault from accessing a variable after its component
   is unloaded.
 - After some discussion we decided we should remove the automatic registration
   of component priority variables. Few component actually made use of this
   feature.
 - The enumerator interface was updated to be general enough to handle
   future uses of the interface.
 - The code to generate ompi_info output has been moved into the MCA variable
   system. See mca_base_var_dump().

This commit also modifies the rmaps framework. The following variables were
moved from ppr and lama: rmaps_base_pernode, rmaps_base_n_pernode,

b8442ba505 Revamp the handling of wrapper compiler flags. The user flags, main configure
flags, and mca flags are kept seperate until the very end.  The main configure
wrapper flags should now be modified by using the OPAL_WRAPPER_FLAGS_ADD
macro.  MCA components should either let <framework>_<component>_{LIBS,LDFLAGS}
be copied over OR set <framework>_<component>_WRAPPER_EXTRA_{LIBS,LDFLAGS}.
The situations in which WRAPPER CPPFLAGS can be set by MCA components was
made very small to match the one use case where it makes sense.

bdedd8b0d3 Per RFC modify the behavior of mca_base_components_close to NOT close the output. Modify frameworks to always close their output and set to -1.
Reasoning: The old behavior was a little confusing. mca_base_components_open does not open an output stream so it is a little unexpected that mca_base_components_close does. To add to this several frameworks (that don't use mca_base_components_close) failed to close their output in the framework close function and others closed their output a second time. This change is an improvement to the symantics of mca_base_components_open/close as they are now symetric in their functionality.

66af515061 Fix C/R functionality with the new libtool. This fixes the case where the restarted process cannot be checkpointed or finalized.
Short Version:
--------------
Event engine needs to be flushed so it does not use old/stale file descriptors.

Long Version:
-------------
The problem was that the restarted process was waiting for the socket to the local daemon to finish establishing during the 'sync' operation. The core problem was that the daemon was sending a header of 36 bytes, but the restarted process only received 35 bytes of the message. So the restarted process became stuck waiting for the last byte to arrive.

After many hours of digging, I figured out that the event engine was using the same file descriptor for its evsig_cb functionality (to signal itself when a signal arrives). So when the daemon wrote in to the new fd the event engine was stealing the first byte (*shakes fist at event engine*) before the recv() could be posted.

The solution is to use the event_reinit() function on restart to re-establish the now-stale file descriptors in the event engine. This seems to have fixed the problem.


A few other minor things:

 * Add a check to make sure the event engine is balanced in its init/finalize
 * Add the opal_event_base_close() to the BLCR restart exec function (still not 100% sure it is needed, but there it is).

fceabb2498 Update libevent to the 2.0 series, currently at 2.0.7rc. We will update to their final release when it becomes available. Currently known errors exist in unused portions of the libevent code. This revision passes the IBM test suite on a Linux machine and on a standalone Mac.
This is a fairly intrusive change, but outside of the moving of opal/event to opal/mca/event, the only changes involved (a) changing all calls to opal_event functions to reflect the new framework instead, and (b) ensuring that all opal_event_t objects are properly constructed since they are now true opal_objects.

Note: Shiqing has just returned from vacation and has not yet had a chance to complete the Windows integration. Thus, this commit almost certainly breaks Windows support on the trunk. However, I want this to have a chance to soak for as long as possible before I become less available a week from today (going to be at a class for 5 days, and thus will only be sparingly available) so we can find and fix any problems.

Biggest change is moving the libevent code from opal/event to a new opal/mca/event framework. This was done to make it much easier to update libevent in the future. New versions can be inserted as a new component and tested in parallel with the current version until validated, then we can remove the earlier version if we so choose. This is a statically built framework ala installdirs, so only one component will build at a time. There is no selection logic - the sole compiled component simply loads its function pointers into the opal_event struct.

I have gone thru the code base and converted all the libevent calls I could find. However, I cannot compile nor test every environment. It is therefore quite likely that errors remain in the system. Please keep an eye open for two things:

1. compile-time errors: these will be obvious as calls to the old functions (e.g., opal_evtimer_new) must be replaced by the new framework APIs (e.g., opal_event.evtimer_new)

2. run-time errors: these will likely show up as segfaults due to missing constructors on opal_event_t objects. It appears that it became a typical practice for people to "init" an opal_event_t by simply using memset to zero it out. This will no longer work - you must either OBJ_NEW or OBJ_CONSTRUCT an opal_event_t. I tried to catch these cases, but may have missed some. Believe me, you'll know when you hit it.

There is also the issue of the new libevent "no recursion" behavior. As I described on a recent email, we will have to discuss this and figure out what, if anything, we need to do.

73bcc4a36b Fix mistake that came in via the ompi-agen tree in r23764. The mistake wasn't part of the core autogen upgrade; it was an additional 'bonus' cleanup. Oops. The mistake will always create a set of directories under installdir, even if you do not --with-devel-headers. The set of directories will be empty, but still -- they should not be there at all. This commit fixes that -- the directories are not created at all if you do not --with-devel-headers

40a2bfa238 WARNING: Work on the temp branch being merged here encountered problems with bugs in subversion. Considerable effort has gone into validating the branch. However, not all conditions can be checked, so users are cautioned that it may be advisable to not update from the trunk for a few days to allow MTT to identify platform-specific issues.
This merges the branch containing the revamped build system based around converting autogen from a bash script to a Perl program. Jeff has provided emails explaining the features contained in the change.

Please note that configure requirements on components HAVE CHANGED. For example. a configure.params file is no longer required in each component directory. See Jeff's emails for an explanation.

 * Add optional application level INC callbacks (registered through the CR MPI Ext interface). 
 * Increase the {{{opal_cr_thread_sleep_wait}}} parameter to 1000 microseconds to make the C/R thread less aggressive.

 * Improve the checks for 'already checkpointing' error path. 
 * A a recovery output timer, to show how long it takes to restart a job 
 * Do a better job of cleaning up the old session directory on restart. 
 * Add a local module to the autor and crmig ErrMgr components. These small modules prevent the 'orted' component from attempting a local recovery (Which does not work for MPI apps at the moment) 
 * Add a fix for bounding the checkpointable region between MPI_Init and MPI_Finalize.

afbe3e99c6 * Wrap all the direct error-code checks of the form (OMPI_ERR_* == ret) with
(OMPI_ERR_* = OPAL_SOS_GET_ERR_CODE(ret)), since the return value could be a
 SOS-encoded error. The OPAL_SOS_GET_ERR_CODE() takes in a SOS error and returns
 back the native error code.

* Since OPAL_SUCCESS is preserved by SOS, also change all calls of the form
  (OPAL_ERROR == ret) to (OPAL_SUCCESS != ret). We thus avoid having to
  decode 'ret' to get the native error code.

e9b5162d79 Fix the configure logic for --with-ft so that it properly takes a comma separated list.
Many of the OPAL_ENABLE_FT should be OPAL_ENABLE_FT_CR, so fix those.

The OPAL Layer INC should call opal_output on restart so that it can refresh the string it prints to reflect the current pid/hostname which may have changed.

b749ecbab8 This commit fixes trac:2190.
Originally the patch was to improve the error message, but when digging into the code I found a subtle bug. If the daemon does not tell the HNP what CRS component it used, then the HNP tries to figure it out from the metadata (this is an uncommon case). The path the HNP used was not complete, so it was unable to find the metadata information. This patch fixes this by adding the 'snapshot_reference' to the 'snapshot_location' which completes the path for this search.

5406fdfb80 Add support for sending SIGSTOP the MPI job after the checkpoint is taken (uses a BLCR feature for the option).
This commit looks larger than it really is since it includes a fair amount of code cleanup.

The SIGSTOP/SIGCONT+checkpointing work uses some of the functionality in r20391. Basic use case below (note that the checkpoint generated is useable as usual if the stopped application is terminated).

Other items in this commit are mostly cleanup that has been sitting off-trunk for too long:
 * Add a new {{{opal_crs_base_ckpt_options_t}}} type that encapsulates the various options that could be passed to the CRS. Currently only TERM and STOP, but this makes adding others ''much'' easier.
 * Eliminate ORTE_SNAPC_CKPT_STATE_PENDING_TERM, since it served a redundant purpose with the new options type.
 * Lay some basic ground work for some future features.

1fc454103a MTT found a linking problem with the previous fix (r21860). This commit cleans up the configure.m4 a bit so that is works as expected. Tested with static and shared builds, but MTT should have a pass at it before it moved to v1.3 (I'll attach a custom patch to ticket #2004 for v1.3).

7f31473bd7 Fix the CFLAGS argument to the BLCR component.
Due to a typo (probably cut/paste error) the CFLAGS/CPPFLAGS/LDFLAGS/LIBS arguments were not propogated to the BLCR component.

This changes a few {{{crs_blcr_check_}}} to {{{crs_blcr_save}}}, which they should have been all along.

This needs to be applied to v1.3 as well :/

063f5b2ff6 After talking through the patch with Jeff, we have a couple more fixes to r21766 that should also go over to v1.3 in Ticket #1987.
* Check for {{{dlfcn.h}}} in the self component's configure.m4 (also clean up the .m4 a bit.
 * Adjust the priority of the BLCR component so that the self component has a higher priority (if the application went to the trouble of writing the routines, why not use them.) The 'self' component checks for the appropriate functions during query, so it know if it -can- be used during component selection.
 * Adjust some copyrights that I missed before
 * Fix a warning when casing the result of dlsym() into a function pointer. There is a bit of pointer magic to make this happen (thanks to the following website, and RedHat EL 4 man pages for illustrating it:
